During a space battle over Coruscant between the Galactic Republic and the Separatist Alliance, Jedi Knights Obi-Wan Kenobi and Anakin Skywalker lead a mission to rescue the kidnapped Supreme Chancellor Palpatine from Separatist commander General Grievous. After infiltrating Grievous' flagship, the Jedi engage Count Dooku in a lightsaber duel, which ends with Anakin killing Dooku at Palpatine's urging. Grievous flees the battle-torn cruiser, which the Jedi crash-land on Coruscant. There, Anakin reunites with his wife, Padmé Amidala, who reveals she is pregnant. Initially excited, Anakin begins to have premonitions of Padmé dying in childbirth.

A decade after the events of the first film, Dr. Arthur Neuman is giving a tour of the hall of Norse mythology in Edge City Museum. When Dr. Neuman reaches the part concerning Loki's mask, a man in black becomes increasingly anxious. Dr. Neuman mentions that Loki created the mask and unleashed it on Earth, and that those who wear the mask would have the powers of Loki. When Dr. Neuman mentions that Odin punished Loki with imprisonment, the stranger becomes very angry and transforms, revealing himself to be Loki. The tourists panic and flee, but Dr. Neuman stays to argue with the angry god. Loki takes the mask, but realizes it is a fake. In anger, he removes Dr. Neuman's still talking face from his body and puts it on the mask stand, before getting rid of the guards and storming out of the museum in a whirlwind of rage.

In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.

Ten years after the Trade Federation's invasion of Naboo, the Galactic Republic is threatened by a Separatist movement organized by former Jedi Master Count Dooku. Senator Padmé Amidala comes to Coruscant to vote on a plan to create an army of the Republic to assist the Jedi against this threat. Narrowly avoiding an assassination attempt upon arrival, she is placed under the protection of Jedi Knight Obi-Wan Kenobi and his apprentice Anakin Skywalker. The two Jedi thwart another attempt on her life and subdue the assassin, Zam Wesell, a shape-shifter who is killed by her bounty hunter client with a toxic dart before she can reveal his identity. The Jedi Council assigns Obi-Wan to identify and capture the bounty hunter, while Anakin is assigned to escort Padmé back to Naboo, where the two fall in love.

In May 1962, dozens of wealthy passengers are dancing in the ballroom and upon the deck of the Italian ocean liner, Antonia Graza, while the ship's lounge singer, Francesca, sings "Senza Fine". On the deck, the sole child aboard, Katie Harwood, is sitting alone, until the ship's captain offers to dance with her. Ethan Hunt (Tom Cruise), while vacationing, is alerted by the IMF that someone has used his identity to assist Russian bio-chemical expert Dr. Vladimir Nekhorvich (Rade Serbedzija) of Biocyte Pharmaceuticals to enter the United States, only to kill him in a subsequent plane crash. Nekhorvich, an old friend of Ethan, had forewarned the IMF of his arrival, planning to deliver a new bioweapon, Chimera, and its cure, Bellerophon, both of which he was forced to develop by Biocyte, into the IMF's hands. With his death, IMF is worried that the virus is out in the open, believing that rogue IMF agent Sean Ambrose (Dougray Scott) is responsible. IMF assigns Ethan to recover it. In the distant future, the civilian transport ship Hunter-Gratzner passes near a desert planet while on autopilot with its crew and passengers in cryostasis chambers. The passengers mostly consist of nomadic settlers who are relocating to other planets, a Muslim priest who goes by the title "Imam", with his followers traveling to New Mecca, a young boy named Jack, a pair of Bushwhackers named Shazza and Zeke, a merchant named Paris, and a law enforcement officer, William J. Johns, who is transporting a notorious criminal, Richard B. Riddick, who is chained in a special chamber and is the only one awake while in cryostasis. Riddick has illegally surgically-modified eyes, called Shiners, that give him extra-sensitive vision that allows him to see in the dark.
