In October 1962, U-2 surveillance photos reveal that the Soviet Union is in the process of placing missiles carrying nuclear weapons in Cuba. President John F. Kennedy (Bruce Greenwood) and his advisers must come up with a plan of action to prevent their activation. Kennedy is determined to show that the United States will not allow a missile threat. The Joint Chiefs of Staff advise immediate U.S. military strikes against the missile sites followed by an invasion of Cuba. However, Kennedy is reluctant to attack and invade because it would very likely cause the Soviets to invade Berlin, which could lead to an all-out war. Citing The Guns of August, Kennedy sees an analogy to the events that started World War I, where the tactics of both sides commanders had not evolved since the previous war and were obsolete, only this time nuclear weapons are involved. War appears to be almost inevitable.

NASA discovers that a rogue asteroid the size of Texas passed through the asteroid belt and pushed forward a large amount of space debris. The asteroid will collide with Earth in 18 days, causing an extinction event that will even wipe out bacteria. NASA scientists, led by Dan Truman, plan to trigger a nuclear detonation 800 feet (240 m) inside the asteroid to split it in two, driving the pieces apart so both will fly past the Earth. NASA contacts Harry Stamper, considered the best deep-sea oil driller in the world, for assistance. Harry travels to NASA with his daughter Grace, to keep her away from her new boyfriend and one of Harry's drillers, A. J. Frost. Harry explains he will need his team, including A. Professor Philip Brainard (Robin Williams) of Medfield College is developing a new energy source, in an attempt to raise enough money to save the college from closure. His preoccupation with his research distracts him from his fiancée, the college president Sara Jean Reynolds (Marcia Gay Harden). He has missed two weddings because of that preoccupation, much to Sara's anger. On the day of the third attempted wedding, Philip is approached by his former partner Wilson Croft (Christopher McDonald), who has profited from ideas he has stolen from the chemist and now desires to steal Sara from Philip and make her his wife, which he declares directly to Philip. Before he can make it to the wedding, his latest experiment shows fast development, forcing him to miss another wedding. The resulting substance created from the experiment is a green goo that increases in speed as it bounces and proves to be difficult to control, wreaking havoc on the neighborhood before the professor finally manages to capture it. Weebo (voiced by Jodi Benson), Philip's hovering robot assistant, classifies the substance as "flying rubber", leading Philip to christen it as "Flubber".

The film is set in an Upper East Side apartment in New York City in the late 1960s. Michael, a Roman Catholic sporadically-employed writer, and recovering alcoholic, is preparing to host a birthday party for his friend Harold. Another of his friends, Donald, a self-described underachiever who has moved from the city, arrives and helps Michael prepare. Alan, Michael's (presumably straight) old college roommate from Georgetown, calls with an urgent need to see Michael. Michael reluctantly agrees and invites him to come over.
