L'histoire se déroule dans l'univers Pokémon. Tim Goodman est un jeune homme de 21 ans qui a abandonné le dressage de Pokémon suite au décès de sa mère et à l'absence de son père, Harry. Il voyage jusqu'à Ryme City, une métropole où humains et Pokémon vivent ensemble en harmonie, pour collecter les biens de Harry suite à son décès dans un accident de voiture. Dans l'appartement de Harry, Tim rencontre un Pikachu portant un deerstalker qui sait parler et que seul lui peut comprendre. Le duo échappe ensuite à l'attaque d'une bande de Capumain sous l'influence d'un gaz violacé « R » que Tim a accidentellement relâché pendant son inspection. Ils se réfugient dans un café où Pikachu apprend à Tim qu'il est détective et amnésique, mais qu'il était également le partenaire de Harry, et qu'ils étaient en train d'enquêter lorsque Harry a disparu. Ils cherchent alors Lucy Stevens, une jeune stagiaire désireuse de devenir reporter, que Tim avait déjà rencontrée. Elle emmène Pikachu et Tim vers un M. Mime, qu'ils interrogent avant d'être emmenés vers une arène illégale dirigée par un prénommé Sébastien et son pokémon Dracaufeu (qui est le champion de l'arène). Il demande une revanche contre Pikachu, qui avait précédemment battu son Dracaufeu. Cependant, Pikachu ne se souvient non plus de comment utiliser ses pouvoirs et Sébastien donne une dose du gaz R à Dracaufeu avant le combat, et Pikachu parvient à se sauver in extremis, avec l'aide de Tim. Sébastien libère alors le reste du gaz R dans le stade, ce qui provoque le chaos. Il dit à Tim qu'il a obtenu le gaz R grâce « à la doctoresse ».

On the day of her wedding to news weatherman Derek Dietl, Susan Murphy is struck by a meteorite and its energy causes her to suddenly grow over fifty feet in height during the ceremony. She is tranquilized and awakens in a top secret government facility that houses monsters without human knowledge. She meets the warden W.R. Monger, and fellow inmates: Dr. Cockroach P.H.D., a mad scientist who became half cockroach after an experiment; B.O.B. In Reef City, an underachieving bluestreak cleaner wrasse named Oscar fantasizes about being rich and famous while making his way to work as a tongue scrubber at the local Whale Wash, a job in which he is following in his father's footsteps. Soon after arriving he is called to the office of his boss, a pufferfish named Sykes, to discuss the fact that he owes "five thousand clams" and has to pay it back by the next day. After explaining this to his angelfish best friend Angie, she offers him a chance to pay back the money by pawning a pink pearl that was a gift from her grandmother. Oscar brings the money to the race track to meet Sykes, but becomes distracted by his dreams of grandeur. Upon hearing that the race is rigged, he places it all on a long-shot bet by the name of "Lucky Day". Such a million dollar bet is noticed nearby by a beautiful lionfish named Lola, who flagrantly seduces an excited Oscar, but Oscar is disappointed when she leaves upon learning that he is a whale washer. Sykes is furious that Oscar bet the money but nonetheless agrees to see how the race turns out. Moments before their betted "horse" crosses the finish line, he trips and falls on the line.

While scavenging for food, RJ the raccoon enters the cave of Vincent the bear who has a large wagon full of human food taken from a nearby rest stop. RJ accidentally wakes Vincent from his hibernation, and in a race to escape, causes the stash to roll out onto the nearby highway and get run over. To avoid being eaten himself, RJ promises Vincent that he will completely replace the stash within the week.

Deeply depressed at his dead-end job in the mail room of a New York City newspaper, Lemuel Gulliver decides to talk to journalist Darcy Silverman. He convinces her he could write a report about his (false) extensive world "travels" saying his dream is to become a writer. After suffering writer's block and thinking that Darcy will not want to hang out with a "guy from the mailroom", he plagiarises a report from other publications on the internet. The next day, Darcy, impressed by his writing, presents Gulliver with a new task – to travel to the Bermuda Triangle and write an article about the legends of ships mysteriously disappearing there.

Zach Cooper (Dylan Minnette) and his mother Gale (Amy Ryan) move from New York to the fictional town of Madison, Delaware. Their new neighbors are the mysterious "Mr. Shivers" (Jack Black) and his daughter Hannah (Odeya Rush), but when Zach tries to introduce himself, Mr. Shivers warns him to stay away from them. At school, Zach befriends Champ (Ryan Lee), an often bullied, socially awkward student. One night, Zach hears Mr. Shivers and Hannah arguing from his window, followed by Hannah screaming. He calls the police, but Mr. Shivers assures the officers that nothing is wrong and the scream was from a movie. Fearing Hannah is in danger, Zach tricks Mr. Shivers into going to the police station for further questioning.
