Every emperor penguin sings a unique song called a "heartsong" to attract a mate. If the male penguin's heartsong matches the female's song, the two penguins mate. Norma Jean, a female penguin, falls for Memphis, a male penguin and they become mates. They lay an egg, which is left in Memphis' care, while Norma Jean leaves with the other females to fish. While the males struggle through the harsh winter, Memphis briefly drops the egg. The resulting chick, Mumble, is unable to sing but can tap dance. In Rivet Town, Herb Copperbottom, a dishwasher at Gunk's Greasy Spoon diner, races through the streets, elated that he is going to be a father. Rodney idolizes Bigweld, a master inventor and owner of Bigweld Industries. During Rodney's adolescence, he invents a gadget, "Wonderbot", intended to help his father clean the dishes at the restaurant. When Herb's supervisor unexpectedly confronts them, Wonderbot breaks dishes, causing Herb to be put in debt and Rodney to be dismissed. Rodney takes his invention to Robot City to see Bigweld and get a job as an inventor at Bigweld Industries, so that he can help his father pay back his supervisor. His father encourages him and confides that he has always regretted not pursuing his dream of becoming a musician. Rodney arrives in Robot City and meets Fender, a ramshackle robot who takes souvenir photos and sells maps to the stars' homes. After a spectacular but harrowing ride on the crosstown express, Rodney arrives at the gate of Bigweld Industries.

Because of this he wants to become a medical doctor and two years later enrolls at the Medical College of Virginia (now known as VCU School of Medicine) as the oldest first year student. He questions the school's soulless approach to medical care and clashes with the school's Dean Walcott (Bob Gunton), who believes that doctors must treat patients as patients and not bond with them as people. Because of this and incidents such as setting up a giant pair of legs during an obstetric conference, he is expelled from the medical school, although he is later reinstated due to his methods actually helping patients improve. Adams encourages medical students to work closely with nurses, learn interviewing skills early, and argues that death should be treated with dignity and sometimes even humor.

On the day of the third attempted wedding, Philip is approached by his former partner Wilson Croft (Christopher McDonald), who has profited from ideas he has stolen from the chemist and now desires to steal Sara from Philip and make her his wife, which he declares directly to Philip. Before he can make it to the wedding, his latest experiment shows fast development, forcing him to miss another wedding. The resulting substance created from the experiment is a green goo that increases in speed as it bounces and proves to be difficult to control, wreaking havoc on the neighborhood before the professor finally manages to capture it. Weebo (voiced by Jodi Benson), Philip's hovering robot assistant, classifies the substance as "flying rubber", leading Philip to christen it as "Flubber".

Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Erik and his two best friends, Bodicea and Atticus, follow Ramon to Adélie-Land and find that Adélie-Land has been ruled by a God-like "penguin" named Sven. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

Because of this he wants to become a medical doctor and two years later enrolls at the Medical College of Virginia (now known as VCU School of Medicine) as the oldest first year student. He questions the school's soulless approach to medical care and clashes with the school's Dean Walcott (Bob Gunton), who believes that doctors must treat patients as patients and not bond with them as people. Because of this and incidents such as setting up a giant pair of legs during an obstetric conference, he is expelled from the medical school, although he is later reinstated due to his methods actually helping patients improve. Adams encourages medical students to work closely with nurses, learn interviewing skills early, and argues that death should be treated with dignity and sometimes even humor.

Professor Philip Brainard (Robin Williams) of Medfield College is developing a new energy source, in an attempt to raise enough money to save the college from closure. His preoccupation with his research distracts him from his fiancée, the college president Sara Jean Reynolds (Marcia Gay Harden). He has missed two weddings because of that preoccupation, much to Sara's anger. On the day of the third attempted wedding, Philip is approached by his former partner Wilson Croft (Christopher McDonald), who has profited from ideas he has stolen from the chemist and now desires to steal Sara from Philip and make her his wife, which he declares directly to Philip. Before he can make it to the wedding, his latest experiment shows fast development, forcing him to miss another wedding. The resulting substance created from the experiment is a green goo that increases in speed as it bounces and proves to be difficult to control, wreaking havoc on the neighborhood before the professor finally manages to capture it. Weebo (voiced by Jodi Benson), Philip's hovering robot assistant, classifies the substance as "flying rubber", leading Philip to christen it as "Flubber".

Erik, son of the penguins Mumble and Gloria, is unable to dance like Emperor-Land. Erik and his two best friends, Bodicea and Atticus, follow Ramon to Adélie-Land and find that Adélie-Land has been ruled by a God-like "penguin" named Sven. Sven is actually a puffin in Adélie-Land who survived the loss of his native fishing grounds due to his "miraculous" ability to fly. Erik instantly becomes enamored with Sven, who takes a liking to him. Sven and Lovelace tell the others that they were saved by humans. The two eventually flee (under Sven's mistaken assumption that the humans were going to eat them) and end up on Antarctica, where Sven performs his first miracle by revealing moss to the local penguins. Sven uses his power of "Sven Think" to help Ramon find a mate. Ramon instantly falls in love with Carmen, another Adélie penguin who is uninterested. Mumble follows the chicks' footprints to Adélie-Land and orders them to return to Emperor-Land, but they refuse. Sven sends Erik back to Emperor-Land with Mumble.

In 1965, Airman Second Class Adrian Cronauer (Williams) arrives in Saigon from Crete to work as a DJ for Armed Forces Radio Service. Cronauer is greeted by Private First Class Edward Montesquieu Garlick (Whitaker). Cronauer's irreverence contrasts sharply with many staff members and soon rouses the ire of two of his superiors, Second Lieutenant Steven Hauk (Kirby) and Sergeant Major Phillip Dickerson (Walsh). Hauk adheres to strict Army guidelines in terms of humor and music programming, while Dickerson is generally abusive to all enlisted men. However, Brigadier General Taylor (Willingham) and the other DJs quickly grow to like the new man and his brand of comedy. Cronauer's show consists of unpredictable humor segments mixed with news updates (vetted by the station censors) and rock and roll records that are frowned upon by his superiors.

In the small fishing town of Nightmute, Alaska, 17-year-old Kay Connell (Crystal Lowe) is found murdered. LAPD detectives Will Dormer (Al Pacino) and Hap Eckhart (Martin Donovan) are sent to assist the local police with their investigation, at the request of police chief Nyback (Paul Dooley), an old colleague of Will's. Also, an intense Internal Affairs investigation in Los Angeles is about to put Dormer under the microscope. Eckhart reveals that Internal Affairs has offered him an immunity deal in exchange for his testimony regarding one of Dormer's past cases.
