The film Amen. examines the links between the Vatican and Nazi Germany. The central character is Kurt Gerstein (Ulrich Tukur), a Waffen-SS officer employed in the SS Hygiene Institute, designing programs for the purification of water and the destruction of vermin. He is shocked to learn that the process he has developed to eradicate typhus, by using a hydrogen cyanide mixture called Zyklon B, is now being used for killing Jews in extermination camps. Gerstein attempts to notify Pope Pius XII (Marcel Iureş) about the gassings, but is appalled by the lack of response he gets from the Catholic hierarchy. The only person moved is Riccardo Fontana (Mathieu Kassovitz), a young Jesuit priest. Fontana and Gerstein attempt to raise awareness about what is happening to the Jews in Europe but even after Fontana appealing to the pope himself, the Vatican makes only a timid and vague condemnation of Hitler and Nazi Germany.

Abahachi (Michael Herbig) and his blood brother Ranger (Christian Tramitz) are an inseparable pair since Ranger saved Abahachi from a speeding train on an unguarded railroad crossing. When they aim to buy a pub with the monetary help of Shoshone chief Stinking Lizard ("Listiger Lurch" in the German original - "Astute Lurch") through real estate agent Santa Maria (Sky du Mont), the deal (and pub) collapse, and Stinking Lizard's son, who has delivered the loan, is killed by Santa himself. Upon their return to their Shoshone tribe, they find themselves set up by Santa Maria and are unjustly charged with murder.

The young Scottish journalist Martin Gimmle (Hugh Grant) is traveling to Venice by train to drop off a copy of his book on European Neo-Nazism to an unknown publisher. On the way there he meets a bevy of odd characters. Among them is The Stranger (Malcolm McDowell), an illusive and evil character, who has mysterious powers over people, and even their dreams. He also encounters Vera (Tahnee Welch), a performer who is travelling with her daughter, and he falls in love with her.
