While a group of teenagers are having an evening beach party on Amity Island, Chrissie Watkins (Susan Backlinie) goes skinny dipping in the ocean. Something violently grabs and pulls her underwater. In the morning, Deputy Hendricks (Jeffrey Kramer) finds her remains on the beach. Upon hearing from the medical examiner that the cause of death was a possible shark attack, Police Chief Martin Brody (Roy Scheider) proceeds to close the beaches, but Mayor Larry Vaughn (Murray Hamilton) overrules him, fearing news of a shark attack will ruin the summer tourist season, the town's primary revenue source. He rationalizes that there have been no prior shark problems in the area, and theorizes the girl was killed in a boating accident. The coroner concurs and Brody reluctantly accepts their conclusion.

Prior to a new hotel opening on Amity Island, a huge great white shark ambushes two divers who are photographing the wreck of the Orca, the late Quint's boat. A few days later, the shark devours a water skier. The speedboat driver defends herself by dumping gasoline on the shark (accidentally spilling some on herself) and shooting it with a flare gun, causing the boat to explode. The shark escapes but is severely scarred.

When Bobby Saint (James Carpinello) and Mickey Duka (Eddie Jemison) meet with European arms dealer Otto Krieg at the Tampa, Florida seaport, the FBI intervenes and Saint is killed while Duka is jailed. "Krieg", supposedly killed in the shootout, is actually undercover FBI agent and former U.S. Army Delta Force operator Frank Castle (Thomas Jane). Shortly thereafter, he retires from the FBI and attends a family reunion at his father's (Roy Scheider) oceanside home in Aguadilla Bay, Puerto Rico. Tampa crime boss Howard Saint (John Travolta) is enraged by the death of his son, and with right-hand man Quentin Glass (Will Patton) bribes the FBI for confidential information about "Krieg". Saint orders Castle murdered, and Saint's wife, Livia (Laura Harring), demands Castle's entire family be killed as well to "settle the score.

While an international dispute causes tensions between the United States and the Soviet Union, both nations prepare space missions to determine what happened to the Discovery. Although the Soviet ship, the Leonov, will be ready before the American spacecraft Discovery Two, the Soviets need American astronauts to help board the Discovery and investigate the malfunction of the ship's sentient computer, HAL 9000, which caused the disaster. The US government agrees to a joint mission when it is determined that Discovery will crash into Jupiter's moon Io before Discovery Two is ready. Floyd, along with Discovery designer Walter Curnow and HAL 9000's creator Dr. Chandra, joins the Soviet mission.
