The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. On July 4th, 2005, in a fictionalized United States alternate history reality, two towns in Texas: El Paso and Abilene were destroyed by twin nuclear attacks that triggered a catastrophe of unimaginable proportions, sending America into a state of anarchy and hysteria, as well as a Third World War (a fictionalized perspective of what the War on Terror would've escalated to). The PATRIOT Act has extended authority to a new agency known as US-IDent, which keeps constant surveillance on citizens—even to the extent of censoring the Internet and requiring fingerprints to access computers and bank accounts. In response to the recent fuel shortage in the wake of global warfare, the German company Treer designs a generator of inexhaustible energy, which is propelled by the perpetual motion of ocean currents, called "Fluid Karma". However, its inventor Baron von Westphalen and his associates are hiding the fact that the generators alter the ocean's currents and cause the Earth to slow its rotation, and that the transmission of Fluid Karma to portable receivers (via quantum entanglement) is ripping holes in the fabric of space and time.

The movie takes place some thirty years after a devastating war between the Union and the Consortium that resulted in the death of 10% of the Earth's population. The Newton 5 space colony is suddenly attacked by a vast extraterrestrial spacecraft, killing 200,000 people in the process. The alien spaceship then proceeds to annihilate a military base on Jupiter's moon Io. Base commander Noah Trager, aided by recently graduated space cadets, manages to escape to the nearby Magellan research vessel commanded by professor Karteez Rumla. Rumla (encouraged by Senator Jeremy Uvan who was on the military base) insists that the Magellan continue its original classified mission rather than return to Earth. Pursued by the alien spaceship, the refugees head toward section 9 in space—the Magellan's original destination—when the research vessel suddenly is ejected into hyperspace by an unknown space phenomenon. After traveling through interstellar space, the vessel is drawn towards an unidentified ice planet where it lands automatically in a crater. The planet has a breathable atmosphere and earth-like gravity, but an unknown force field keeps the Magellan and the 1426 refugees on board trapped on the surface. The planet's orbit is also highly unusual, resembling that of a spacecraft rather than a planet. It is located so far from Earth even the Andromeda galaxy is not visible in the sky. The Magellan is stranded and its crew has to cope with the fact that returning to Earth is impossible.

Melvin Smiley (Mark Wahlberg) is a hitman leading a secret life and maintaining two relationships, one with the demanding and demeaning Chantel (Lela Rochon), who does not accept his work, and another with Pam (Christina Applegate), who knows nothing of his job. Melvin is somewhat of a pushover, trying to appease all of Chantel's demands, even her most expensive wishes, as well as rolling over whenever one of his co-workers takes credit for his achievements. Perhaps as a result of his helplessness in asserting himself, throughout the early scenes Melvin is often seen drinking Maalox to relieve an incipient ulcer.

In the beginning of the 21st century, the polar ice caps melted and the sea level rose to cover every continent on Earth. Surviving humans were scattered across the ocean on ramshackle floating communities known as atolls, mostly built from scrap metal and decrepit sea vessels. Over time, the survivors eventually forget that they ever lived on firm ground, adapting a mythological place named "Dryland" somewhere in the ocean.

In Japan, a man (later revealed to be Koga) breaks into a museum and steals a sword before escaping via hang glider. Meanwhile, back at Mori's house, a trio of bunglers led by Koga's nephew Glam try to break into the house to steal the dagger, the boys manage to drive them off, counting it as an ordinary robbery attempt.

In Tibet, following the First World War, an American named Lamont Cranston (Alec Baldwin), succumbing to his darker instincts during the war, has set himself up as a brutal warlord and opium kingpin under the alias of Ying-Ko (Mandarin Chinese for "Dark Eagle"). He is abducted from his palace by servants of the Tulku (Barry Dennen), a holy man who exhibits otherworldly powers and knows Cranston's identity. He informs Cranston that he is to become a force for good. Cranston objects but is silenced by the Phurba (Frank Welker), a mystical sentient flying dagger that assaults Cranston, wounding him. Cranston is unable to refuse and remains under the tutelage of the Tulku for seven years. He learns to "cloud men's minds," a form of mystical, psychic hypnosis that allows him to influence others' thoughts and bend their perceptions so he cannot be seen, except for his shadow (since light itself cannot be deceived), hence his new alias.
