During the American Civil War, Jonah Hex (Josh Brolin) served as a Confederate cavalryman until his commanding officer, Quentin Turnbull (John Malkovich), a general for the Confederates who is obsessed with the fall of the Union, ordered him to burn down a hospital. Hex refused, and was forced to kill his best friend, Turnbull's son Jeb. After the war, a vengeful Turnbull and his right-hand man, Burke (Michael Fassbender), a psychopathic sadist, tie up Hex and force him to watch as his house is burned down with his wife and son inside. Turnbull then brands Hex's face with his initials, "QT", and leaves him to die of thirst or exposure. Days later, American Indians find Jonah and revive him with their mystical powers. While they did manage to bring Jonah back from the dead, it is stated that they couldn't bring "all of him back". As a result, Jonah acquired the ability to, as long as he maintains physical contact with the corpse, temporarily resurrect and communicate with the dead; the corpse physically and mentally brought back to physical condition prior to death (apparently, only Jonah sees them restored like that. To everyone else, they continue to seem decayed and lifeless). It is also explained that the fresher the dead, the quicker that body begins to burn up as they are being touched. Once contact is broken, the corpse instantaneously reverts to its former, lifeless condition. When Turnbull apparently dies in a hotel fire, Hex satisfies his hunger for vengeance by turning to bounty hunting.

Mattie Ross explains that her father was murdered by Tom Chaney when she was 14 years old. While collecting her father's body in Fort Smith, Arkansas, Mattie queries the local sheriff about the search for Chaney. After being told that Chaney has fled with "Lucky" Ned Pepper and his gang into Indian Territory, where the sheriff has no authority, she inquires about hiring a Deputy U.S. Marshal. The sheriff gives three recommendations, and Mattie chooses to hire Rooster Cogburn (Bridges), whom the sheriff had described as being the "meanest". The taciturn, one-eyed Cogburn rebuffs her offer, not believing she has the reward money to hire him. She raises the money by aggressively horse-trading with Colonel Stonehill, who did business with her father.

Toby "Toe" Thompson (Jimmy Bennett) is bullied by Helvetica "Hel" Black (Jolie Vanier) and her brother Cole (Devon Gearhart) on the way to school. Toe speculates that Hel loves him, infuriating Hel and leading Cole and his gang to start throwing rocks at Toe. One of the rocks they throw is a rainbow colored wishing rock, which Toes uses to wish for friends, which come in the form of small aliens. Toe takes the aliens to school, but their presence causes Toe and Hel to fall from the school's roof. The aliens leave, but Toe keeps the rock.

In rural Texas, go-go dancer Cherry Darling (Rose McGowan) decides to quit her low-paying job and find another occupation. She runs into her mysterious ex-boyfriend El Wray (Freddy Rodriguez) at the Bone Shack, a BBQ restaurant owned by J.T. Hague (Jeff Fahey) and his sheriff brother (Michael Biehn). Meanwhile, a group of officials at a nearby US military base, led by the demented Lt. Muldoon (Bruce Willis), are making a business transaction with a chemical engineer named Abby (Naveen Andrews) for mass quantities of a deadly biochemical agent known as DC2 (codename "Project Terror"). When Muldoon learns that Abby has an extra supply on hand, he attempts to take Abby hostage, and Abby intentionally releases the gas into the air. The gas reaches the town and turns most of its residents into deformed bloodthirsty psychopaths, referred to as "sickos" by the surviving humans. A U.S. Army librarian, Corporal Joe Bauers (Luke Wilson), and a prostitute, Rita (Maya Rudolph), are selected for a suspended animation experiment on grounds of 'average' appearance, intelligence, behavior, etc. Rita's pimp "Upgrayedd" (Brad Jordan) has been bribed to allow her to take part. The experiment is forgotten when the officer in charge (Michael McCafferty) is arrested for having started his own prostitution ring under Upgrayedd's tutelage. A young, naive boy named Billy Forrester (Luke Benward) has a weak stomach and vomits easily. He and his parents, Mitch (Tom Cavanagh), Helen (Kimberly Williams-Paisley), and his little brother, Woody (Ty Panitz), have just moved to a new town. At the beginning of the film, two lonesome Texas Rangers, Roland Sharp (Tommy Lee Jones) and Maggie Swanson (Liz Vassey), are going to a church in order to question Percy Stevens (Cedric the Entertainer) about the whereabouts of his former prison roommate, Morgan Ball, who they want to testify against organized crime boss John Cortland. Percy is indignant, telling Sharp and Swanson that he is a "man of God" and hasn't spoken with Ball in years. However, Percy's cellphone rings, displaying Ball's name. Sharp and Swanson track down Ball to the warehouse, where Ball gives Sharp a key in an attempt to buy him off. Instead, Sharp takes the key and forces Ball outside, where FBI agent Eddie Zane (Brian Van Holt) is waiting. As they talk, a sniper begins shooting, wounding Swanson and giving Ball a chance to escape. It is revealed the sniper is after Ball, and a group of cheerleaders from the University of Texas at Austin witness his murder. Agent Zane is found shot in the arm next to Ball's body and claims he didn't see the sniper.

Peter Gibbons, a disgruntled programmer at Initech, spends his days "staring at his desk" instead of actually working. His co-workers include Samir Nagheenanajar, who is annoyed by the fact that nobody can pronounce his last name correctly; Michael Bolton, who loathes having the same name as the famous singer, whom he hates; and Milton Waddams, a meek, fixated collator who constantly mumbles to himself. Milton had actually been laid off years earlier, though he was never informed and, due to a payroll computer glitch, continues to receive regular paychecks. All four are repeatedly mistreated by management, especially Initech's smarmy, callous vice president, Bill Lumbergh. The staff are further agitated by the arrival of two consultants, Bob Slydell and Bob Porter, who are brought in to help the company through downsizing and outsourcing.
