In a warehouse, the Mystery, Inc. gang illustrates a plan to catch the Luna Ghost who has kidnapped Daphne Blake (Sarah Michelle Gellar), flying around with her bound and gagged which goes astray but ends with Shaggy Rogers (Matthew Lillard) and Scooby-Doo (voiced by Neil Fanning) causing the Ghost to be caught. The gang unmasks the Luna Ghost, who is revealed the janitor of the Wow-O-Toy Factory, Old Man Smithers, who wanted revenge after Pamela Anderson refused to go out with him (it is implied that he kidnapped Daphne, mistaking her for Pamela). After solving the mystery, constant arguments among the members of Mystery Incorporated about Fred Jones (Freddie Prinze, Jr.) taking credit for Velma Dinkley's (Linda Cardellini) ideas and Daphne always getting kidnapped cause the gang to go their separate ways, much to the dismay of Shaggy and Scooby.

Mystery Inc. (Fred, Daphne, Velma, Shaggy and Scooby-Doo) attend the opening of an exhibition at the Coolsonian Criminology Museum commemorating their past solved cases with monster costumes on display. However, the celebrations are interrupted by the Evil Masked Figure who steals two costumes using the reanimated Pterodactyl Ghost. The gang are ridiculed by journalist Heather Jasper Howe who starts a smear campaign against them. Concluding an old enemy is the mastermind, the gang revisit old cases, dismissing the former Pterodactyl Ghost, Jonathan Jacobo, due to his death during a failed prison escape, they guess Jeremiah Wickles, the Black Knight Ghost’s portrayer, is the culprit.

While attending a preview of the film Stab, a film within a film based on the Woodsboro murders depicted in Scream, two Ohio Windsor College seniors, Maureen Evans and Phil Stevens are murdered by Ghostface. Phil is stabbed through the ear in a bathroom stall while trying to eavesdrop on strange whimpering noises. In Japanese society, it is said a curse is created when a person dies in the grip of a powerful rage or sorrow. Those who encounter the evil supernatural force are consumed by it, the curse is born repeatedly and spreads. The original victims of the curse, the Saeki family, haunt their Tokyo suburban house as ghosts and kill anyone who enters. Housewife Kayako Saeki was murdered by her husband Takeo after he discovered she loved another man, their son Toshio and pet cat Mar also being murdered, before Takeo was hung by Kayako’s ghost. In the first film, American social worker Karen Davis tried to burn the house down to stop the curse, but failed, finding herself hospitalised and haunted by Kayako. The film’s chronology is told in a non-linear fashion, taking place in 2004 and 2006 respectfully.

The story begins with the idea that the Wizard (George Carlin) controls all of the fairy tales and maintains the balance of good and evil in Fairy Tale Land. With the help of his assistants the uptight Munk (Wallace Shawn) and the decidedly goofy Mambo (Andy Dick), the Wizard is checking to make sure that all the fairy tales under his care are "on track" to have their traditional happy endings. As we meet him however, the Wizard is leaving for Scotland for a long-overdue vacation. He leaves the kingdom in the hands of Munk and Mambo.
