Set in the Muromachi period in early 16th century Japan, the young ninja Rantaro (Seishiro Kato) is born into a family of low-ranking ninjas. Rantaro is sent by his father and mother (Shido Nakamura and Rei Dan) to attend the six-year course at a Ninja Academy run by Denzo Yamada (Susumu Terajima). Rantaro's homeroom teacher is Hansuke Doi (Takahiro Miura) and head of the Ninja Girl classes at the school is Shina Yamamoto who appears as either a beautiful young woman (Anne Watanabe) or an older woman (Tamao Nakamura). After going home to his parents' farm for the holidays, Rantaro is joined by his schoolmate Shinbei (Futa Kimura) but they later decided to stay with teacher Doi. One day, some Usetake ninjas arrive at the house of flamboyant hairdresser Yukitaka Saito (Takeshi Kaga) and his son Takamaru (Takuya Mizoguchi) in order to kill both of them. Yukitaka and Takamura used to belong to the Usetake clan, but Rantaro and his friends aim to save them by joining a contest that ends with a race to ring a bell on top of a mountain.

À Paris, après avoir remporté la compétition internationale de musique Platini, Chiaki est engagé comme chef de l'orchestre Roux-Marlet. Cependant, il est très vite choqué par leur manque de motivation. Pendant ce temps, Nodame, Frank, Tanya et Kuroki s'entraînent durement au Conservatoire de Paris afin de préparer leurs examens finaux. By the 2060s, robotics technology has become extremely advanced, including cybernetics. World opinion begins to turn against robotics, leading to the U.N. declaring a unilateral ban on further research in 2067. Japan, being home to robotics pioneer Daiwa Heavy Industries, strongly protests this ban, but is unable to prevent its passage. In protest, Japan withdraws from international politics. All foreigners are deported, and further immigration is prohibited. In addition, the R.A.C.E. network is constructed — 270 off-shore installations that cover Japan with an energy field, nullifying all communication with the outside world and making satellite surveillance impossible. Trade and diplomacy continues, but Japan vanishes from the world scene.

Endless warfare and environmental pollution have resulted in the frequent appearance of monsters. The Earth Defense Force (EDF) is established. Mutant humans with extraordinary physical capabilities are discovered and are organized into an EDF troop called the M-Organization. Their main opponent is Godzilla, first sighted in 1954. After repeated battles, Godzilla is captured in a crevasse at the South Pole and buried under an avalanche of ice. The EDF ship Gotengo, commanded by Captain Gordon, battles and destroys Manda but in the process, the ship is wrecked and Gordon is dismissed from the EDF. At M headquarters, mutants Ozaki and Kazama spar before their next mission.
