The film begins with two anti-corruption detectives observing the discovery of dead bodies in a car being recovered from the bottom of a harbor. The detectives suspect that the drowned bodies are related to the recent gang war and power struggle at the huge Sanno-kai crime syndicate, which covers a large portion of eastern Japan. The new Grand Yakuza leader of Sanno-kai, Kato (Tomokazu Miura), must now reform his standing with the powerful rival Hanabishi-kai of western Japan. Otomo (Beat Takeshi), a former Yakuza, is serving time in a maximum security prison after falling out of favor with Sekiuchi, the former Grand Yakuza before Kato murdered him and took control.

Azumi and her only remaining colleague Nagara find themselves hunted by ninjas hired by General Kanbei for the assassinations they have carried out. One of which is the killing of his master. They hid temporarily in a temple so Nagara can heal his wounds sustained from their recent encounter. Azumi comes across some bandits led by Ginkaku, a young bandit who bears a striking resemblance to Azumi's former friend (and love interest) Nachi. Later, Azumi and Nagara are found by the allied ninjas working for Gessai, upon whose orders the assassins initially began their mission. After discussing it with Gessai, Azumi and Nagara leave to seek out their final target, Sanada Masayuki. On their mission they are accompanied by a squad of government ninja, among them a young woman named Kozue.

The movie takes place again in the fictional Wangan Station of the Tokyo Metropolitan Police Department, in the five years since the previous movie, the once empty space within Wangan's jurisdiction (the station was once referred to disparagingly as "the empty space station" by the surrounding jurisdictions) has become a popular tourist attraction, the officers at Wangan Station now have their hands full dealing with all manner of tourist related issues. In a sign of how much has not changed in the last five years, when Detective Sergeant Shunsaku Aoshima and several of other detectives playing the part of terrorists defeat a Special Assault Team unit during a counterterrorism exercise in front of the police brass and the media, all the detectives promptly have their pay docked by headquarters.

In 1996, after the death of SpaceGodzilla, Miki Saegusa travels to Birth Island to check on Godzilla and its adopted child, but finds the entire island destroyed. Godzilla appears in Hong Kong, covered in glowing lava-like rashes. It goes on a rampage, causing major collateral damage and killing thousands of civilians. A group of representatives from the Japan Self Defense Forces (JSDF) hires college student Kenichi Yamane, the grandson of Dr. Kyohei Yamane, to work at the center in an attempt to unravel the mystery of Godzilla's condition. Yamane suspects that Godzilla's heart, which acts as a nuclear reactor, is going through a nuclear meltdown. Three recently released criminals decide to kidnap an 82-year-old woman, Toshiko Yanagawa (Tanie Kitabayashi), the wealthiest woman in the Osaka prefecture. In February 1958, the Second Cross-Winter Expedition for the Japanese Antarctic Surveying Team rides on the icebreaker Sōya to take over from the 11-man First Cross-Winter Expedition.
