L'histoire prend place juste après la fin de Jeepers Creepers. La créature vient de s'envoler avec Daryl, et sa soeur Trish attend ses parents au commissariat. La police arrive sur place et encercle le camion du monstre. Ils y trouvent de nombreux corps sans vie et des pièges mortels pour quiconque s'en approche. Danny, chef de la police, décide de se lancer à la poursuite du creeper avec une équipe d'hommes qui ont tous des comptes personnels à régler avec la bête. Pendant ce temps, Addison qui habite chez sa grand-mère, doit faire face à la folie apparente de cette dernière qui a perdu son fils Kenny 23 ans plus tôt, disparu sur la route avec sa petite amie Darla, le soir du bal de promo. Kenny apparaît régulièrement à sa mère, c'est ainsi qu'elle sait qu'il est mort, puisque son corps n'a jamais été retrouvé. Seuls Daryl et Trish l'ont vu dans la cave de l'église qui a ensuite éte incendiée dans le premier opus. Kenny prévient sa mère que le creeper va venir récupérer quelque chose qui lui appartient et qui a été enterré devant la maison. Très vite, le monstre se met à nouveau en quête de proies pour terminer son cycle en ayant dévoré suffisamment d'âmes.

Freedom Song is told in flashbacks from the perspective of Owen Walker, a high school student in the fictional town of Quinlan, Mississippi in the mid-1960s. In Upstate New York, a waste management firm loads barrels of toxic waste onto trucks, intending to illegally dispose of them. They are shown heading into a tunnel under the Hudson River between Lower Manhattan and Jersey City, New Jersey along with several other commuters, including struggling playwright Maddy Thompson (Amy Brenneman), some young offenders, a vacationing family, an elderly couple, and a mountain climber named Roy Nord (Viggo Mortensen). Meanwhile, a gang of diamond thieves in a stolen car try to escape the NYPD by racing into the tunnel. The gang force their way through the north tube traffic, spilling the diamonds all over the floor of the car. While a female thief tries to retrieve them, she pushes the gas pedal to the floor, causing the driver to lose control, smashing though a security booth and into one of the trucks, killing them instantly. The waste barrels explode, causing the other trucks to explode and setting off a chain reaction. The tunnel entrances cave in, and a devastating fireball sweeps through the tunnel, incinerating thousands of cars and people.

In 1668 Jamaica, Morgan Adams hunts down her uncle and fellow pirate Dawg Brown, who has captured her father, Black Harry. The Monster Squad is a society of young pre-teens who idolize classic monsters and monster movies and hold their meetings in a tree clubhouse. Club leader Sean (Andre Gower), whose five-year-old sister Phoebe (Ashley Bank) desperately wants to join the club, is given the diary of legendary monster hunter Dr. Abraham Van Helsing (Jack Gwillim), but his excitement abates when he finds it is written in German. Sean, his best friend Patrick (Robby Kiger), and the rest of the Monster Squad visit an elderly man, known as the "Scary German Guy" (Leonardo Cimino), actually a kind gentleman, to translate the diary. When the Monster Squad wonders how the German man is so knowledgeable about Van Helsing's battle with monsters, he wryly comments that "he has some experience with monsters" and his shirt sleeve briefly reveals a Concentration camp number tattoo.
