The film opens up on Operation Eagle Claw, the American operation to rescue American hostages being held at the U.S. embassy to Tehran. The operation is being aborted after a fatal helicopter crash, with the U.S. Delta Force evacuating to their C-130 transports. Among them is Captain Scott McCoy, who, against orders, rescues his wounded comrade Pete Peterson from the burning helicopter before the team finally evacuates. McCoy expresses his disgust for the politicians and military hierarchy that forced the mission to launch despite the risks, and announces he is resigning his commission.

A woman named Karen (Susan Strasberg), who is suffering from a growing tumor on her neck, enters a hospital in San Francisco. After a series of X-rays, the doctors begin to think it is a living creature: a fetus being born inside the tumor. Eerie and grisly occurrences begin; the tumorous growth perceives itself – himself – to be under attack as a result of the X-rays used to ascertain its nature, which are starting to stunt and deform its development. The growth is actually the old Native American shaman, Misquamacus; he is reincarnating himself through the young woman to exact his revenge on white men who invaded North America and exterminated its native peoples. A second Native American shaman is contacted and hired to help fight the reincarnating medicine man, but the kind of spirits he can summon and control appear to be too weak to match his opponent's abilities.

A psychopathic bomber (Timothy Bottoms, credited only as "Young Man" and never referred to by any name in the film) sneaks into Ocean View Amusement Park and places a small radio-controlled bomb on the tracks of the park's wooden roller coaster, The Rocket. On the flight of Maiden 1, the first American supersonic transport, Captain Jim Walsh (Robert Reed) is the assigned pilot on an attempt to set a world speed record from New York to Paris. Jenny (played by Susan Strasberg) is a deaf runaway who arrives in San Francisco's Haight-Ashbury district, searching for her brother Steve. She encounters the aptly named Stoney (Jack Nicholson) and his hippie band "Mumblin' Jim" in a coffee shop. The boys are sympathetic, especially when they discover that she is deaf and can only understand others through lip reading. They hide her from the police and help her look for her brother. He has left his apartment with no forwarding address; she has only a postcard from him which reads "Jess Saes: God is alive and well and living in a sugar cube". Meanwhile, the boys are trying hard to improve their music and get more visibility, and are approached by a promoter who says he can arrange for them to perform at "the Ballroom", clearly the Avalon Ballroom or the Fillmore West.
