James "Jimmy" Monroe and Paul Hodges (Bruce Willis and Tracy Morgan) are cops working for the NYPD who celebrated their ninth year together as partners. After failing to capture suspect Juan Diaz (Cory Fernandez) and for causing a dangerous neighborhood shootout and beating up a child, Jimmy and Paul are suspended without pay. Jimmy's daughter Ava (Michelle Trachtenberg) is getting married, and the price for the wedding is close to fifty thousand dollars. Though his ex-wife Pam's arrogant second husband Roy (Jason Lee) offers to pay for the wedding, Jimmy is determined to find a way to come up with the money so that Roy will not humiliate him. Paul is worried that his wife Debbie (Rashida Jones) is cheating on him, so he sets up a secret video camera in a teddy bear. While Jimmy is selling a 1952 Andy Pafko baseball card to pay for the wedding, he is mugged by Dave (Seann William Scott), who steals his card and Paul's favorite gun. They find out that Dave is going to rob a house that night so they stake out the house to retrieve the card and gun. Jimmy and Paul arrest Dave and discover he has sold the card and gun for drugs.

Penny and Bolt have been captured by the evil Dr. Calico, suspended above a pool of lava (Calico is going to lower Penny and Bolt into the lava to kill them), inside a heavily guarded warehouse on an island in the middle of nowhere - a base which is impenetrable to both people and dogs. Penny's father watches the events from his lab through a secret camera imbedded in Bolt's collar and worries that he cannot save her. Discovering that no man or dog can break into Dr. Calico's base, he turns to Rhino, who is watching TV in the background. In order to save Penny and Bolt, Rhino is put through the same procedure as Bolt to give him super-powers.

Jake Lever (Adam Kaufman) is a successful cardiologist living in Washington, D.C. While at the hospital, he dreams that his brother, Benjamin, tells him that they are okay. A dog named Bolt (John Travolta) and a girl named Penny (Miley Cyrus) star on a hit television series called Bolt in which the titular character has various superpowers and must constantly thwart the evil plans of the nefarious Doctor Calico (Malcolm McDowell). To gain a more realistic performance, the TV show's producers have deceived Bolt his entire life, arranging the filming in such a way that Bolt believes the television show is real and he really has superpowers, including a powerful sonic scream-like "superbark". Mistakenly believing Penny has been kidnapped by the villain, Bolt escapes from his on-set trailer in Hollywood but falls into a box of foam peanuts and unknown to the film company is accidentally shipped to New York City. In New York, Bolt starts to notice that his "superpowers" aren't working, and rationalizes this is the effect that styrofoam has on his body. He then meets Mittens (Susie Essman), a female alley cat who bullies pigeons out of their food. Bolt forces Mittens to help him get back to Hollywood, and after Bolt knocks Mittens unconscious the two start their journey westward on a truck. In Hollywood, Penny is deeply saddened over Bolt's disappearance but is convinced by the studio to continue filming with a Bolt lookalike.

The film begins with a drunken and downtrodden Catholic priest telling his story to a sympathetic bartender (Brian George). Father Brian Finn (Edward Norton) has been dedicated to his calling since he was a child and now shares the duties of a New York parish with an older priest, Fr. Havel (Miloš Forman). Rabbi Jacob "Jake" Schram (Ben Stiller), best friends with Brian since childhood, is the youngest rabbi at his Conservative synagogue; his lack of effort to find a Jewish wife often results in his mother, Ruth (Anne Bancroft) and other women of his congregation setting him up on blind dates, much to his dismay. The two men show a close bond, even in their professions, where the two are planning the opening of a jointly sponsored community center. In its earlier days, the friendship included a third party. Via flashbacks and reminiscent musings, Anna Reilly (Jenna Elfman) is introduced: she met Jake and Brian in middle school, after beating up a bully who was picking on them. The three became great friends, and enjoyed their childhood together. Unfortunately, Anna's father got a new job that resulted in the Reillys moving to California, and ultimately she lost touch with Brian and Jake.

Following the bombing of an American military installation in the Middle East (the film shows footage from the 1996 Khobar Towers bombing), the U.S. government orchestrates the capture of the mastermind believed to be behind the attack, Sheikh Ahmed bin Talal. An earthquake strikes the city of Los Angeles. Mike Roark (Tommy Lee Jones), the head of the city's Office of Emergency Management, insists on coming to work to help out with the crisis, even though he has taken a vacation with his daughter Kelly (Gaby Hoffmann). His associate Emmit Reese (Don Cheadle) notes the quake caused no major damage, but seven utility workers are later burned to death in a storm drain, one escaped and survived but was severely burned on one side of his face at MacArthur Park. As a precaution, Roark tries to halt the subway lines which run parallel to where the deaths took place, but Los Angeles MTA Chairman Stan Olber (John Carroll Lynch) declines, feeling there is no threat to the trains. Against regulations, Roark and a colleague Gator Harris (Michael Rispoli) venture down the storm sewer in the park to investigate. They are nearly burned to death when hot gases suddenly spew out of a crack in the concrete lining and flood the tunnel. Geologist Dr. Amy Barnes (Anne Heche) believes a volcano may be rapidly forming beneath the city with magma flowing underground (similar to the formation of the Mexican volcano Parícutin which emerged and grew tremendously in just one week) but cannot come up with enough evidence for Roark to take action.
