The main story of the film is based on the life of a Japanese academic and author, Hyakken Uchida (1889–1971). The film opens with him resigning as professor of German, in the period immediately before the Second World War. The plot of the film is centered on his relationship with his former students, who care for him in his old age. The title, Not Yet in English, is an allusion to an ancient Japanese legend mentioned in one scene of the film, of an old man who refuses to die. This story is constantly referred to in the movie, as every year on the old man's birthday, his students throw him a party in which they all ask him, "Mada kai?" ("Are you ready?"). He responds by drinking a large ceremonial glass of beer and shouting "Mada dayo!" ("Not yet!"), implying that death may be near, but life still goes on. The movie also covers the events that transpire in between these birthdays, such as his moving into a new house, his discovery of (and loss of) a beloved house cat, etc. As the years progress, the annual celebrations shift from a fraternity party atmosphere to a gathering of families, and the ceremonial large glass of beer that Uchida drinks changes as well, but he always completes his full glass.

The sequel begins in 1945, during a period extensive American firebombing over major Japanese cities. Desperate to end the war quickly, the government concocts a plan to eliminate major key leaders of each country. With the support of the Japanese government, the Buddhist shaman Kan’nami Kouou (Tetsuro Tamba) plans to curse the leaders of the Allied forces using magic. Unfortunately, the spirits of those civilians who were horribly killed during the fire bombings culminate together and reincarnate Yasunori Kato (Kyusaku Shimada), the demonic Onmyoji who was suppressed 20 years ago. Once again, Kato wants Tokyo to suffer for its crimes and sets off to stop Kouou’s plan from succeeding so that the war will continue and Tokyo will be destroyed. To challenge Kato, Kouou has hired a young man, Yuko Nakamura (Masaya Kato), who has incredible psychic abilities. During the course of the story, Nakamura meets and falls in love with Yukiko Tatsumiya (Kaho Minami), who is now working as a nurse in a War Victims Hospital and still suffering from traumatic memories of abuse as a child by Kato. The young psychic is unable to contend with Kato’s mighty powers and after several battles (the final involving his power being enhanced through artificial means), he is nearly killed. Despite nearing death, Yukiko’s love gives Nakamura enough strength to perform one last trick which successfully destroys Kato’s physical body. Meanwhile, Kouou realizes that Japan is doomed to lose the war. Thus he changes targets, sparing the Allied leaders, and launching a psychic attack against Adolf Hitler which drives Hitler to commit suicide in his bunker. Yukiko prays to Masakado to seal away Kato’s soul forever.

Although the film's story is rooted in the familiar fairy tale of the same name, this version does add a few new characters and plot twists. The tale starts out in the manner that most of us are accustomed to—Jack resides with his mother in a small house out in the country. Being very poor, they eventually find themselves forced to sell their cow, which has stopped giving milk. Jack runs into a mysterious man on the way into town and trades the cow for a handful of "magic" beans. Jack's mother is not very thrilled with him and ends up throwing the beans out the window.
