Éclair (エクレア, Ekurea), a priestess from Fire Village, escapes a raid from an invading army with one of her village's two mystical Phoenix Stones in her possession, but loses consciousness. Years later, Lucy Heartfilia finds Éclair and her birdlike companion Momon (モモン) collapsed on the streets of Magnolia while returning home from a failed mission to catch a bandit gang leader. Lucy brings the two to Fairy Tail's guildhall to recover and introduces them to her friends Natsu Dragneel, Happy, Gray Fullbuster, Erza Scarlet, Wendy Marvell, and Carla. Hearing a premonition from Carla, Éclair leaves to enter the monster-filled Boundary Forest. Lucy and her friends offer to accompany Éclair to protect her, to which Éclair reluctantly agrees, telling them that she despises wizards and magic.

The story is set in a parallel 1950s Japan, in which Germany has conquered Japan. It focuses on Kazuki Fuse, a member of the elite Kerberos Panzer Cops, a metropolitan antiterror unit. Fuse confronts his own humanity when he fails to shoot a young female terrorist. The girl detonates a bomb in front of him, only killing herself. The incident damages the reputation of the unit and Kazuki is punished. He visits the ashes of the dead girl and meets Kei Amemiya, who claims to be the elder sister of the victim. They develop a relationship. Kei is eventually revealed to not be the suicide bomber's sister but instead a former bomb courier and a honey trap acting on behalf of the Special Unit's rival division Public Security.

The film opens with a young girl named Jun Kazama crying over a rabbit killed by a bobcat. Kazuya Mishima, a kind boy around her age, appears and offers to kill the bobcat to cheer Jun Kazama up, but Kazuya's abusive father, Heihachi, suddenly appears and berates Kazuya for his compassion, which he considers a weakness. In order to make Kazuya stronger and prove his worth, Heihachi throws Kazuya off a cliff to his apparent death right in front of Jun's eyes.

The film tells of the events leading up to World War III and the characters it most closely affects. Burt, an American scientist and a specialist in Star Wars orbital antimissile lasers, invents a Missile Defense System, making it so the USA no longer feels threatened by nuclear war. The world looks on as his test is successful. His sister and best friend, Laura and Wataru, soon find out that he has been kidnapped by Soviet spies. Burt is kept on a Russian submarine on its way to Vladivostok. To prevent leakage of information, the U.S. use nuclear torpedoes to sink the ship.
