Bruce Wayne and Lex Luthor are both nominated for the Man of the Year award, and Wayne wins. As he is making his speech, the Joker breaks in with the Riddler, Harley Quinn, the Penguin, Two-Face, Poison Ivy, Bane, Catwoman, and steals the award, as well as money and gems. Batman arrives and stops everyone except the Joker, who escapes on his boat, but Robin's helicopter picks up Batman. When the rope holding Batman is broken, he calls in the Batwing and defeats the Joker. Meanwhile, Luthor is running for president, but his poll figures are terrible. He learns that the Joker knows how to produce more Kryptonite, and can make a gas that makes people love him, which will help Luthor win the election and defeat Superman. He breaks the Joker out of Arkham Asylum and promises him the use of Luthor's De-Constructor weapon to defeat Batman by dismantling all his gadgets and vehicles.

After the death of his protégé Jason Todd, billionaire industrialist Bruce Wayne was forced to retire from his Batman persona. Ten years later, Gotham City is overrun with crime and terrorized by a gang known as the Mutants. The 55-year-old Wayne maintains a friendship with 70-year-old retiring Police Commissioner James Gordon, while the Joker (Batman's archenemy) has been catatonic in Arkham Asylum since Wayne's retirement. The film, set between 1953 and 1960, opens with an unknown entity (Keith David) narrating that it has witnessed the evolution of life on Earth and has decided to eradicate mankind because of its capacity of violence and destruction. At the end of the Korean War, United States Air Force pilot Hal Jordan (David Boreanaz) and his wingman, Kyle "Ace" Morgan (John Heard), are attacked by enemy pilots. Hal is shot down, ejects to safety and is forced to kill a North Korean soldier, causing him to be hospitalized for mental trauma. At Gotham Observatory, scientist Dr. Saul Erdel inadvertently teleports J'onn J'onzz (Miguel Ferrer)—the last survivor of the Green Martian race—to Earth. The shock of J'onn's sudden appearance causes Erdel a heart attack. Unable to return to Mars, J'onn disguises himself as Erdel and takes his wallet and identification.

Since his last encounter against Batman, Mr. Freeze has found a home in the Arctic and started a family (of sorts) with the still cryogenically-encased Nora, an Inuit boy named Kunac, and two pet polar bears, Hotchka and Shaka. Nora's condition begins to rapidly deteriorate due to a submarine accidentally emerging from underwater directly underneath them, shattering her containment vessel. Freeze returns to Gotham City with his companions. He enlists the help of Dr. Gregory Belson to find a cure. Belson determines that Nora needs an organ transplant, but due to her rare blood type there are no suitable donors available.

In 1818, two mouse musicians named Buster and Chauncey visit the Alpine town of Oberndorf, Austria, where they plan to perform for the country's Queen during its annual Christmas pageant, which is organized by Oberndorf's Mayor Huffenmeier. At Oberndorf, an orphan girl named Christina is given asylum on the local church as she intends to go to Vienna where her aunt and uncle live, but a pair of thieves, the Duke of Raoche and his niece Lady Gretchen, who claim to be watching over the preparations for the pageant, have their sights set on seizing the riches stored inside the church. Buster and Chauncey also get settled in the church for the preparations, but a cat chases them causing a mess inside the church that Mayor Huffenmeier blames Christina for, but the church priest, Father Joseph, doesn't think Christina caused the mess. However, the Duke and Lady Gretchen manage to steal the riches and also kidnap Christina, leaving her necklace on the place where the riches were so Father Joseph and Mayor Huffenmeier believe she stole them. Buster and Chauncey later help Christina escape and the Duke and Lady Gretchen are caught, with the riches being recovered, proving that Christina is innocent all along, but the previous chase caused damage to the church's organ. Later on, the melody Chauncey has been playing repeatedly on his violin inspires the organist. Father Joseph, who has written a poem, uses the melody to compose "Silent Night" and perform it for the first time. The Queen then offers to take Christina to Vienna and Christina says goodbye to her new friends, Buster and Chauncey.

Crysta is a fairy with a curious nature living in FernGully, a pristine rainforest free from humans. The fairies of FernGully once lived in harmony with humans, but believe them to have gone extinct after being driven away by a malevolent spirit named Hexxus. Crysta is the apprentice of Magi, a motherly-figure fairy who imprisoned Hexxus in a tree. Sam Quint (Tommy Lee Jones) is a former thief hired by the FBI to steal a computer disk which contains incriminating evidence against The Lucky Dollar Corporation of Las Vegas. After stealing the disk, Quint is pursued by Marvin Ringer (Lee Ving), another former thief and acquaintance who works for the company. At the same time, a prototype vehicle called the Black Moon, which can reach speeds of 325 MPH and runs on tap water, is being tested in the desert by Earl Windom (Richard Jaeckel). Quint and Windom later cross paths at a gas station, where Quint hides the disk in the back bumper of the Black Moon. Windom is hauling the Black Moon to Los Angeles, and Quint, still being pursued by Ringer and his men, follows Windom and his team there.
