Since his early adolescence, Zachary "Zack" Mayo (Richard Gere) has been living in the Philippines with his alcoholic and promiscuous father, U.S. Navy chief boatswain's mate Byron Mayo (Robert Loggia), following the suicide of his mother (who is never named in the story). Now, having recently returned to the United States and just graduated from college, Zack notifies his father that he has decided to sign up for the Navy's Aviation Officer Candidate School (AOCS) in order to fulfill his childhood dream of becoming a Navy pilot and flying jets. When a 100-year-old military academy falls on hard times and is forced to merge with a school for girls, the academy's resident ghosts (Dick O'Neill, Victor French and Louise Latham) are outraged and aroused from their sleep to seek justice. It's a seemingly idyllic summer in 1935, and identical twins Niles and Holland Perry play around the bucolic family farm. Holland is an amoral mischief maker, though sympathetic Niles is often caught in their shenanigans. Niles carries a Prince Albert tobacco tin with him containing several secret trinkets, including something mysteriously wrapped in blue wax paper, and the Perry family ring, which had been handed down from their grandfather, through their father, to Holland, the older twin. Niles asks Holland to confirm that the ring is now indeed his. "Cripes yes, I gave it to you," is the response. Niles asks Holland to take the ring and the wrapped object back, but Holland insists "I gave them to you, they're yours now." Their obnoxious cousin Russell, whom the boys call "Piggy Lookadoo" behind his back, finds them in the apple cellar below the barn--a place they are not supposed to play--and happens to see the contents of the tobacco tin, including the ring. Russell cryptically states that the ring was supposed to be buried, and promises to "tell on" Niles to his father, Niles' Uncle George. Uncle George padlocks the door to the apple cellar to keep the kids from playing there, but there is another stairway inside the barn, giving them access to the cellar.

The film opens as the half-Apache Chato orders a drink at a bar. The bartender ignores him and serves the local sheriff who has arrived after Chato. The sheriff calls Chato a "redskin" and tells him the bar is for whites only. He moves behind Chato while hurling a stream of abuse at him. The sheriff's taunts escalate, and he draws his gun while saying that he is going to kill Chato. Chato whirls around and shoots the sheriff in the gut, killing him. He rides out of town on his Appaloosa.

The film opens during the American Civil War. Col. Cord McNally (John Wayne) has instructions telegraphed to his close friend, Lt. Ned Forsythe (Peter Jason), in charge of the Union troops on a Union army payroll train. However, Confederates led by Capt. Pierre Cordona (Jorge Rivero) and Sgt. Tuscarora Phillips (Christopher Mitchum) hijack the train. They have an elegant plan of listening in on the telegraph wires, greasing the tracks to stop the train, disconnecting the payroll wagon from the engine so it would roll back down the hill, using a hornet's nest to force the Union guards to jump off the train, then catching the train with many ropes tied to trees. In the process, Lt. Forsythe is fatally injured.

Jess Wade, a former member of a gang of outlaws led by Vince Hackett, is tricked into believing that an old flame of his and Vince's, Tracy Winters, wanted to meet him in a seedy Mexican saloon. Jess later sees Billy Roy Hackett, Vince's younger brother, summoning Vince and the other members of the gang into the saloon. Jess, realizing he was set up, orders the bar patrons to leave as a shoot out later ensues. After making a break for the door Jess is later stopped by another gang member, Gunner, and is trapped. Forcing Jess to relinquish his gun and to go with them to their hideout in the mountains, Vince later tells him that the gang had stolen a gold-plated cannon that was used by Emperor Maximilian in his ill-fated fight against popular Mexican leader Benito Juarez. After explaining to him about them stealing the cannon, Vince tells Jess that he let the word get out that, although a now-deceased member of the gang named Norm was the one who helped steal the cannon that it was Jess who stole it and had sustained a neck wound as a result of being shot by one of the guards, according to a wanted poster out on him. Ordering his men to subdue Jess on the ground, Vince takes a branding iron and burns a wound to his neck. Taking Jess' horse, Vince and the gang later leave Jess and take off. The gang's motive is to force a ransom from the town they stole the cannon from, but the gang also uses the cannon to hold the townspeople at bay. Only Wade can save the people from his former gang.

In the town of Cottonwood Springs, Texas at the turn of the century, Marshal Frank Patch is an Old West style lawman in a community determined to be modern.
