In 1995, during the Kashmir conflict, Hilaal Meer, a doctor, agrees to perform an appendectomy on the leader of a pro-separatist group. To avoid detection, he performs the surgery at his house, much to the chagrin of his wife Ghazala, who questions his allegiance. The following day, during a military raid, Hilaal is accused of harbouring terrorists. A shootout ensues at his home, during which the leader of the separatist group is killed and Hilaal is taken away for questioning. The doctor's house is bombed subsequently to kill any other militant hiding inside. Several days later, Hilaal and Ghazala's son, Haider, returns from his university to seek answers about his father's disappearance. Upon arrival, he is shocked to find his mother singing and laughing along with her brother-in-law, Khurram. Unable to understand his mother's behaviour, he begins searching for his father in various police stations and detention camps with the help of his fiancee Arshia, a journalist.

The film tells the story of three individuals, Harphool Singh Mandola a.k.a. Harry (Pankaj Kapur), his daughter, Bijlee Mandola (Anushka Sharma) and Hukum Singh Matru (Imran Khan) known in short as 'Matru'. 7 Khoon Maaf tells the story of an Anglo-Indian woman, Susanna Anna-Marie Johannes (Priyanka Chopra), who murders all her husbands. Susanna tries to find love, but six of her seven husbands have a flaw which proves fatal. The killings (and her yearning for love) are explained by the loss of her mother at a young age. The story is told by a young forensic pathologist, Arun, (Vivaan Shah) to his wife, Nandini (Konkona Sen Sharma). Arun has watched Susanna since their childhood, and has a secret crush on her. He owes his life to her; she funded his education, making him what he is today. Arun tells his wife that Susanna has committed suicide, leaving him a note congratulating him on his marriage. The doctor must now confirm that the body found is Susanna's. Arun is unable to overcome his grief over her death and pours out his heart to his wife, who listens patiently.

Charlie and Guddu are twins who were raised in Mumbai. Charlie lisps while Guddu stutters. The story is set in a small village near Banikhet, Himachal Pradesh and revolves around a young girl Biniya and village's only shop owner Nand Kishore Khatri. Biniya lives with her mother and elder brother. One day she comes across a blue color Japanese umbrella while herding her family cows. The umbrella is revealed to be belonging to a group of Japanese tourists. Biniya develops a liking for the umbrella and trades it with her bear claw necklace called Yantra with the Japanese tourists. Wearing a bear claw necklace is considered to be auspicious and bring good luck. For that she is scolded by her mother. Everyone in the village is amazed by the beauty of the umbrella and Biniya acquires a celebrity like status. This makes some people jealous of her. The shopkeeper Khatri and Lajvanti (wife of village school teacher) covet for such an umbrella but find themselves unable to buy due to its high cost. Lajvanti even hints toward the possibility of stealing Biniya's umbrella. Khatri tries to buy it from Biniya but she refuses.

The film is based on William Shakespeare's Macbeth and with Mumbai underworld as its backdrop. Maqbool (Irrfan Khan) is the right-hand man of Jahangir Khan (alias Abba Ji) (Pankaj Kapoor), a powerful underworld don. Maqbool is grateful and feels a close connection and personal indebtedness to Abba Ji. The movie gains pace with two corrupt police-men (played by Om Puri and Naseeruddin Shah) predicting that Maqbool would soon take over the reins of the Mumbai Underworld from Abba Ji. Khalujan (Naseeruddin Shah) and his nephew Babban (Arshad Warsi), a thief duo, pose as a Nawab and his attendant, and manage to run away with a prized necklace from a jewellery shop. In the police chase they get separated, while Khalujaan is hurt. Months later Babban traces Khalujan again, this time posing a nawab, at a poetry contest. It is a mushaira organised by Begum Para (Madhuri Dixit), the widowed Begum of Mahmudabad as per the wishes of her deceased husband. The winner would win the Begum as bride and in turn become the Nawab of Mahudabad. However, by the opening night, Babban traces Khalujaan. Soon Babban falls in love with Begum Para's assistant, Muniya (Huma Qureshi), while Khalujaan has his heart set on Begum herself.
