Colour Me Kubrick begins with a direct homage to A Clockwork Orange with the after-effects of one of Alan Conway's (Malkovich) minor cons: two thugs are sent to collect a bar bill that Conway has generated by impersonating Kubrick. Conway has provided the address of an elderly couple as Kubrick's home address. Conway is nowhere to be seen, and the thugs are arrested by the police for causing a ruckus outside the house.

The teenage members of a group of self-proclaimed pacifists decide to carry guns. They call themselves The Dandies. Their club is assembled from the young misfits in a fictional small American mining town, Electric Park. It is started after the main character, Dick Dandelion (Jamie Bell), buys what he thinks is a toy gun as a gift. His co-worker tells him the gun is real, and the two start shooting and studying in their spare time. They later recruit other outcasts, young men (and one young woman) who do not, or cannot, work in the mine, including one boy in leg braces and his younger brother Freddie.

In 1863, where an alternate nineteenth century Europe has made tremendous strides in steam-powered technologies, scientist Lloyd Steam and his son Edward have succeeded, after a lengthy expedition, in discovering a pure mineral water. They believe the water can be harnessed as an ultimate power source for steam engines (the main industrial engine of the time). The story begins with the Howards, a young, married couple living in New York. Craig (James Purefoy), an unpublished writer, and Samantha (Heather Graham), a school teacher, are desperate to have a baby. In an unidentified, vaguely totalitarian future, Detective Stephen Grant (Bokeem Woodbine) investigates a series of strange murders; his partner is killed by a pale man in black who can survive bullet wounds, tosses Grant through a window, and climb up walls like a reptile. The film opens in ‘Sepphoris, Upper Galilee, Year 90 of the Roman Occupation.’ Jairus and his sick daughter Tamar are travelling to meet their friend Cleopas, who knows a doctor that may be able to help Tamar. However, the doctor is only able to offer painkillers, confiding to Jairus that there is nothing else which can be done. While Jairus is with the doctor, Tamar witnesses Jesus, one of the carpenters building a new synagogue, protect a deranged woman, Mary Magdalene, from being attacked by the townspeople. Jesus leaves his job, and goes to visit his mother, Mary. While he is there, Mary recalls his birth, the visit of the Wise Men, and how a young Jesus went missing during Passover and was found conferring with the elders at the Temple, who were amazed at his understanding of the scriptures. After leaving his mother's house, Jesus travels to the Jordan River to be baptised by John the Baptist. When Jesus rises out of the water, a voice from Heaven declares, "This is my beloved son," and the Holy Spirit descends on him as a dove. After his baptism, Jesus wanders out into the wilderness, where he is repeatedly tempted by Satan. After Jesus rebukes Satan temptations and leaves the wilderness, he is met by his friend Lazarus. Jesus returns to Lazarus' home, where he is hosted by Lazarus’ sisters, Martha and Mary.

In Jerusalem, a rabbi named Rostenburg is using software he designed to decode seventy eschatological prophecies hidden within the Torah. Rostenburg handwrote each one he found in a journal, to be entered into the program for deciphering. The program deciphers a prophecy which says that he is about to die; immediately, he tears the page containing the final code from his journal, hiding it in his shirt pocket. He is then shot and killed by an assassin, who takes his journal and the optical disc containing the decoding program. After the assassin leaves, two mysterious men (later revealed to be two prophets) retrieve the journal page Rostenburg had hidden.
