Four years (2116AD) after the death of Shogo Makishima and the disappearance of Shinya Kōgami, the Japanese government has begun to export the Sibyl System technology to other countries, with plans to ultimately spread it throughout the world. A state in the midst of a civil war, SEAUn (the South East Asia Union, pronounced "shian"), brings in the Sibyl System as an experiment, and the coastal town of Shambala Float achieves temporary peace and safety. In 2034, two years after the events of 2nd GIG, Public Security Section 9 is investigating a string of mysterious suicides by refugees from the Siak Republic. Chief Aramaki conducts a raid to arrest the refugee dictator only to find him already dead. In retaliation, a Siak operative plans a terrorist attack with a micromachine virus. Batou is sent to intercept the Siak operative and encounters Kusanagi, who is conducting her own investigation. Before they can apprehend the operative, he dies while attacking them. Kusanagi takes a case of virus ampules and warns Batou to stay away from the Solid State Society before leaving.

The 9th annual Detective Conan movie sets sail on a 100 million yen luxurious cruise. Fifteen years ago, a cruise named Yashiromaru, built by the Yashiro group, sank while sailing. In the present, a new cruise, the Saint Aphrodite, was built by the Yashiro group and Conan and the rest were invited through Sonoko. Earlier, the husband of the CEO of the Yashiro family group, an established ship architect, had a heart-attack and drove his car down a cliff. On the second day of the cruise, the CEO herself was found murdered in her room. Later, her father, the President of the Yashiro group was also found missing. He had been thrown off the cruise into the ocean, seemingly by the same person. At the welcoming party, Kogorou shows off his deduction skills, and concluded that the sub-designer of the cruise, Akiyoshi, was the murderer. However, Conan has different ideas. Kusaka, a scriptwriter who worked in co-operation with Akiyoshi on a script, was the culprit. Kusaka reveals that the accident from 15 years ago was a scheme to sink the ship deliberately to get insurance. His father was murdered when he discovered the captain of the ship was drugged and left to die. Kusaka immediately set off bombs and escaped by sea and the Detective Boys gave chase. After they successfully took down the criminal, more bombs were ignited. All passengers were evacuated, but Ran returned to her hiding place during the hide-and-seek game to find a "gold medal" made by sea-shells the Detective Boys made for her. However, as the ship swayed, she fainted in the enclosed area.

Un soir, au Highton View Terrace, à Tokyo, un œuf constitué de données virtuelles émane de l'écran d'ordinateur de deux jeunes enfants : Taichi et sa petite sœur Hikari. Peu après, l'œuf éclot et une étrange créature en sort. Le monstre évolue progressivement, devenant de plus en plus gros et puissant (il finit par devenir une sorte de dinosaure jaune), ce qui ne manque pas de poser problème lorsqu'il décide de parcourir la ville avec la petite Hikari sur son dos. Taichi se lance à leur poursuite, constatant les dégâts que la créature a provoqués. C'est alors que dans le ciel, un second œuf, cette fois gigantesque, apparaît et une autre créature, ressemblant à une sorte d'aigle — Parrotmon — surgit alors. Les deux monstres se lancent dans un féroce combat au cours duquel le dinosaure se transforme une nouvelle fois en une créature encore plus impressionnante, Greymon. Taichi et Hikari, ainsi que plusieurs autres enfants, assistent à la lutte. Grâce aux encouragements des deux enfants, l'ennemi est terrassé dans une immense explosion.
