The film opens with a getaway driver (Mel Gibson) and a wounded accomplice dressed as clowns fleeing from American police toward the Mexican border. The driver crashes through the border fence, whereupon he is arrested by corrupt Mexican police officers Vasquez (Mario Zaragoza) and Romero (Gerardo Teracena). When they find over $2 million in the car, they incarcerate him in El Pueblito prison under false charges, keep the cash for themselves, and cremate the accomplice, who by then has died. As one of the only Americans incarcerated there, the driver becomes known as "the Gringo". El Pueblito proves surprising, operating more like a small ghetto than a prison. The Gringo quickly manages to work out the prison's criminal hierarchy and engages in petty thefts and robberies from some of the prison's less reputable businesses. One of these thefts is witnessed by an unnamed kid (Kevin Hernandez) who is living with his incarcerated mother (Dolores Heredia) and is protected by the prison's criminals. Curious, the Gringo presses him to explain why the criminals protect him, but the Kid refuses.

As a result of the destruction of Quick Stop and the adjacent RST Video, Dante and Randal begin working at a Mooby's fast food restaurant along with Elias (Trevor Fehrman) and their manager Becky Scott (Rosario Dawson). A year later, Dante is planning to leave his minimum wage lifestyle in favor of a family life in Florida with his fiancée Emma Bunting (Jennifer Schwalbach), whose father will provide them with a home and a business to run. This leaves Randal bitterly disappointed, who fears that with Dante moving to Florida would leave him without his best friend. Jay and Silent Bob (Jason Mewes and Kevin Smith) have since followed Dante and Randal, and now loiter outside of Mooby's. During the SETI program, Earth's scientists send out transmissions (shown to be the Arecibo message) with information about Earth and its inhabitants, DNA structure, etc., in hopes of finding life beyond Earth. They then receive transmissions from an alien source on how to create endless fuel effortlessly. Therefore, the scientists assume that this is a friendly alien species. From a second alien transmission, the scientists receive information about an alien DNA along with instructions on how to splice it with human DNA. A government team led by Xavier Fitch (Ben Kingsley) goes forward with the genetic experiment attempting to induce a female, because a female would have "more docile and controllable" traits.
