Lieutenant Brian Murphy (Freeman), a United States Air Force engineer, is the sole survivor of the final evacuative plane out of Africa, which crashes somewhere off the coast of West Africa. The previous night, a zombie horde attacked many villages throughout that area. Brian gathers supplies from the plane crash and travels by foot until he finds and fixes a broken-down truck in a village he reaches. While driving, the truck gets stuck in a pothole as zombies close in. Daniel Dembele (Osei), a local African soldier gone AWOL in search of his son, rescues Brian from certain death. Daniel's wife had been killed in a zombie attack the previous night and a local military unit, heading north to a military base, had rescued his son. Daniel agrees to lead Brian to the nearest airport, a day's drive away, in exchange for his truck upon arrival for Daniel to use to find his son. At the airport, Brian attempts radioing for help using the air traffic tower's radio, but he receives no response. Daniel gathers fuel for the truck and the two agree it would be best to stick together and attempt travel to the military base, with Daniel hoping his son is there and Brian hoping they have a plane he can repair to fly back to the United States.

Dr. Julian Blair is engaged in unconventional research on human brain waves when his wife Helen (Shirley Warde) is tragically killed in a freak auto accident. When they enter the dig site, which is a large underground laboratory, they encounter a priest who has strange boils all over his body. The team's medic, Doc (Taryn Manning) sedates the priest. Click (Brandon Fobbs) uses the dig site's terminal to activate the elevator and notices something codenamed the Gehenna Project and asks Cardell if she knows what it is but she denies knowing about it. Mack orders Nickels (Zack Ward) to stay and watch the priest while the rest of the team takes the elevator deeper into the dig site.

As nuclear explosions ravage New York City, residents of an apartment block rush downstairs to escape from the building, only to be forced into the basement by further explosions. The group acclimatises to the cramped surroundings while Mickey asserts his dominance over the shelter and its denizens, much to the chagrin of Josh, Bobby, and Devlin. After some time, the shelter's door is broken open and the shelter is invaded by armed soldiers in biohazard suits; the men's speech is unintelligible and their allegiance remains ambiguous. The men attack the group and seize Wendi, leaving the shelter with her. Devlin and Mickey manage to kill three of the men and Mickey takes a rifle. Josh volunteers to use one of the dead soldier's suits to leave the shelter and search for Wendi.

The film opens in the year 2023 in the Nostradamus Islands. A librarian named Flux recalls a series of earthquakes that destroyed the continental United States. A totalitarian government took control of the United States following the disaster, but video footage from the pre-earthquake world was lost. Flux is sent by the government back in time to Seattle, Washington, of 1999, to locate video footage of a riot that took place prior to the earthquake. He arrives in a society where telecommunications technology has replaced human interactions, and where police operations are presented as television entertainment. He also discovers the government is putting forth footage of non-existent riots as a means of establishing law and order.

Ryan Flynn (Ryan Kelley) is a young boy who, traumatized by the death of his father, has not spoken aloud or exercised his imagination since. While on a walk with a friend, Ryan falls from a bridge and apparently drowns. He finds himself in a parallel universe called the "Dust Factory", which houses all humans who are on the verge of death, but have yet to die. The Dust Factory's topography is immense, encompassing lakes, forests, mountains, and a wide field covered by dry grass. In the center of the Dust Factory, is a circus pavilion whose Ringmaster is a figure of some authority and dread. Each person dwelling in the Dust Factory must enter the circus pavilion and make a leap (a literal 'leap of faith') across the arena into the arms of a trapeze artist to proceed into death or return to life. The latter decision occurs when a participant falls into the arena during the leap, leaving behind a pile of dust which marks the passage, gives the realm its name, and when disturbed allows the one doing so to enter a hidden chamber where they play ice hockey against the Ringmaster. In the Factory, Ryan regains his voice and is reunited with his grandfather (Armin Mueller-Stahl), whose Alzheimer's disease has (in his 'real' life) prevented him from communicating with his family. The grandfather, who is apparently knowledgeable about the inner workings of the Dust Factory, advises and tells him stories. The stories he tells, which outwardly appear to convey no obvious meaning, contain hidden parables that Ryan must solve. The theme of belief/hope versus cynicism or despair surfaces in relation to one of these.

After a mysterious gas attack which kills off most of the Earth's population, a few survivors gather at a country inn to figure out a plan for survival. However, the gas attack is only the first step in an alien invasion, in which groups of killer robots stalk the streets, able to kill anyone with the a mere touch of their hands. The group's members find additional weaponry in a nearby drill hall, but the robots continue their campaign of terror, which only increases when their victims rise from the dead as zombies, eager to kill anyone who might try to stop them. Yet despite frictions within the group -- and the birth of a baby, which further complicates matters -- most of the members survive. After discovering that the robots are being controlled from a local transmitting tower, the survivors blow it up and head to a nearby airport, where they commandeer a plane and fly towards an unknown destination, hoping additional survivors see their plane and join them.
