Brian Cohen is born in a stable next door to the one in which Jesus is born, which initially confuses the three wise men who come to praise the future King of the Jews. Brian grows up an idealistic young man who resents the continuing Roman occupation of Judea. While attending Jesus' Sermon on the Mount, Brian becomes infatuated with an attractive young rebel, Judith. His desire for her and hatred for the Romans lead him to join the People's Front of Judea, one of many fractious and bickering independence movements, who spend more time fighting each other than the Romans.

The film begins with a stand-alone 17-minute supporting feature entitled The Crimson Permanent Assurance (directed by Gilliam). A group of elderly office clerks in a small accounting firm rebel against their emotionlessly efficient, yuppie corporate masters. They commandeer their building, turn it into a pirate ship, and sail into a large financial district, where they raid and overthrow a large multinational corporation (before ultimately sailing to the edge of the earth and falling off).

In 932, King Arthur, along with his squire, Patsy, recruits his Knights of the Round Table: Sir Bedevere the Wise, Sir Lancelot the Brave, Sir Galahad the Pure, Sir Robin the Not-Quite-So-Brave-As-Sir-Lancelot, and the aptly named Sir Not-appearing-in-this-film. On the way, Arthur battles the Black Knight who refuses to surrender heedless of his arms and legs being severed. The knights reach Camelot, but following a song-and-dance cutaway, Arthur decides not to enter, because "'tis a silly place". They are instructed by God to seek the Holy Grail.

Prince Charming vows that he will become King of Far, Far Away and avenge the death of his mother, the Fairy Godmother. Meanwhile, King Harold is dying and his ogre son-in-law Shrek and daughter Princess Fiona are to succeed him. One Christmas Eve in present-day Tokyo, three homeless people — Gin (ギン), a middle-aged alcoholic, Hana (ハナ), a trans woman and former drag queen, and Miyuki (ミユキ), a runaway girl — discover an abandoned newborn while looking through garbage. Deposited with the unnamed baby is a note asking the finder to take good care of her and a bag containing clues to the parent's identity. The trio sets out to find the baby's parents.
