In 1946, Lady Mary Craven (Cherie Lunghi) visits an American orphanage, telling the children about an exchange program that will allow one child to travel to England and stay at Misselthwaite Manor, which is now an orphanage. She meets young Lizzie Buscana (Camilla Belle), who is in the garden trying to take care of her mother's rose bush. Lady Mary tells Lizzie about the exchange program and the secret garden, whereupon Lizzie agrees to participate so she can see the garden for herself.

Tom is chasing Jerry around using established plot and action devices until they arrive at the "Space Place". The staff there is testing dehydrated food. It is announced that Buzz Blister (voiced by Jess Harnell) and Biff Buzzard (voiced by Billy West) are going to Mars. In the process, Jerry and Tom are caught during the speech (first misunderstood as aliens due to Tom getting hit by green paint backstage), and they try to capture them, but only Tom is caught and thrown out. During the dehydrated food testing, Jerry knocks over a cup in the process, and all the food comes to life, and as a result, the food goes all over the place in an explosion. Soon the staff tries to catch Jerry, but figure only Tom can catch him, so they bring him back to the base and give him a mission to "eliminate" Jerry, and at the end of the chase, they are chased into a rocket ending up at Mars. They discover a giant black wall, similar to the black monolith in the Space Odyssey series. A green female alien named Peep (voiced by Kathryn Fiore) arrives with an alien dog, Ubu and two more Martians arrive. Jerry is mistaken for the “Great Gloop”. After much calamity and a discovery that Jerry is not the Gloop, Tom, Jerry and Peep (since she knows this was all a misunderstanding and trusted Jerry from the very beginning) steal a flying saucer, so they can get back to Earth and warn everyone about a potential attack by the Martians. They manage to stop them, but the “Invince-a-tron” eventually arrives on Earth and begins to suck everyone up with its vacuum. Tom, Jerry, and Peep stop Invince-a-tron, using a bone to get Spike into his brain and make it malfunction, much to Spike's nervous breakdown in the end. At the end they are thanked and awarded with a Hummer by Arnold Schwarzenegger (uncredited) as the U.S. president. Before they could even drive it, they are attacked by the Invince-a-tron again but this time controlled by Spike (mad for the destruction of his precious bone) who chases after them. Peep comes with the ship and rescues Jerry, but leaves Tom behind (for no apparent reason). Peep kisses Jerry with him being blushed as the iris closes in. At the ending scene, Biff and Buzz are seen cleaning the mess as punishment for lying that there is no life on Mars, soon they start to argue about it and fight as Tom is being chased by the Spike controlled Invince-a-tron in the background.

Tom and Jerry have wrecked the house they lived in during a frantic Tom-Jerry-esque chase, so they enter a race/reality show titled the "Fabulous Super Race", which offers the race-winner a luxurious mansion. Tom and Jerry, having built their own customized vehicles from scrap materials in a junk yard, present themselves to J.W., producer and head of Globwobbler Studios, and his assistant Irving, who are hosting the race. Race commentators are Biff Buzzard and Buzz Blister. The two then meet the contestants: Steed, Grammy, Gorthan, Soccer Mom, and Dr. Professor. Dr. Professor is eliminated before the race when he and his vehicle are vaporized by anti-matter.

The movie opens with black and white and a young female turtle with glasses. The scene then catches on fire and flashes out on Granny Turtle, who wakes from a bad dream, and sighs sadly. The scene then pulls us to Franklin, Beaver and Snail playing pirates, and they were about to go to a tree with an X. Just as they were about head towards there, Bear appears playing the villainous captain and Franklin defeats him. After that, the four went home. Franklin and Snail walk by Franklin's Aunt Lucy's place and notice the door was open. They went inside to see if Aunt Lucy was home, but instead someone in a mask scares them off and they run away. As they run off, the someone in behind the mask reveals to be a female turtle with a pink bonnet on the head. two run, where Franklin's parents and sister Harriet get a message of Lucy, with no post or stamp. When Franklin revels what happened, Jonathan soon gets the answers and they walk around the house, where Lucy appears to be. Lucy was at Granny Turtle's (Lucy's, Teeny's and Jonathan's mother) and promised to invited the turtles over.

During Christmas in Russia, an impoverished girl tries to sell matchsticks on the streets but everyone is completely indifferent towards her. Later that night, the girl huddles up in a snowy alley trying to warm herself against the cold. Eventually she decides to strike some of her remaining matches for warmth. As the matches burn, she dreams about bring in a warm home, well fed, and her grandmother the only person who was ever kind to her. Soon her grandmother finds the girl in the alley, all of her matches burnt, and carries the girl of to heaven. A comet passes through the sky, her grandmother says every time there is a shooting star someone dies, revealing that the girl's body had succumbed to hypothermia and died.
