The film opens with Ai, a young girl, moving into the Animal Village during the summer. After being put to work by Tom Nook to deliver goods, Ai befriends four of the village's residents, Bouquet (Rosie), Sally, Alfonso, and Yū, participating in several activities. Ai begins to find a series of anonymous messages in bottles that state that a miracle will occur during the upcoming Winter Festival if pine trees are planted in specific points of the village. Ai complies with the messages and begins planting the trees, half-believing that the messages may have been placed by aliens.

In a dystopian near-future, Syd March (Caleb Landry Jones) is employed by the Lucas Clinic, a company which purchases viruses and other pathogens from celebrities who fall ill, in order to inject them into clients who desire a connection with celebrities. In particular, the pathogens supplied by the Lucas Clinic's exclusive celebrity Hannah Geist are extremely popular, and another employee at the clinic, Derek Lessing (Reid Morgan), is responsible for harvesting them from Hannah directly. To make extra money, Syd uses his own body as an incubator, steals pathogens from the lab, and sells them on the black market. To do so, he uses a stolen console to break the copy protection placed on the virus by the clinic; once injected in a client, the pathogen is rendered incommunicable. He then passes the pathogens to Arvid (Joe Pingue), who works at Astral Bodies, a celebrity meat market where meat is grown from the cells of celebrities for consumption.

Set in a different series of events, this story does not follow the previous Appleseed movie canon (despite being directed by the same director of the previous movies); it is an alternate story to their beginnings. Cependant, lors d'un tour à Florence, Ezio raconte à Shao Jun où son père et ses frères ont été condamnés à mort et comme il se réjouit que l'atmosphère de l'endroit ait changé. Sur le chemin du retour, ils se font attaquer, dans une ruelle, par un homme à la solde de l'empereur chinois avant de prendre la fuite. Une fois rentré, Ezio envoie Sofia et ses enfants, Marcello et Flavia, chez Machiavellì afin de les protéger d'éventuelles représailles. La nuit venue, Ezio explique les motivations que Shao Jun doit avoir afin de rétablir son ordre et celles qu'elle doit éviter, en se fiant à son expérience avec les Borgia. Juste après, ils se font attaquer par d'autres mercenaires qui sont finalement vaincus.

In the aftermath of global thermonuclear war, three battle tested women wage war in a virtual reality videogame against giant mutant sandwhales. All of them seek to kill "Madara Sunakujira" the game's end boss but find that despite their high levels, are unable to engage it alone as they wish, forcing them to form a party to defeat it together. "Gray," a sniper who travels flying in her own plane, "Lucifer," a black dress wearing girl who can turn into a giant crow and uses magic spells, "Colonel," a woman in burgundy armor who uses an FN FAL with M203, and "Jäger," a drifter who uses a powerful sniper rifle and relies on his luck (despite the Game Master telling him his luck stat is very low). The four defeat Madara, but unfortunately for Jäger, only the first person to turn in the quest gets the points, all the girls having flying transports while he's left on foot. In anger Jäger shoots them all down and declares himself a "player killer", and all of them engage in a fire fight.
