A powerful fairy named Maleficent lives in the Moors, a magical forest realm bordering a corrupt human kingdom. Thorin and his company are being pursued by Azog and his Orc party following the events of the previous film. They are ushered along by Gandalf to the nearby home of Beorn, a skin-changer who can take the form of the bear. That night, Azog is summoned to Dol Guldur by the Necromancer, who commands him to marshal his forces for war. Azog then delegates the hunt for Thorin to his son Bolg. The following day, Beorn escorts the company to the borders of Mirkwood, where Gandalf discovers Black Speech imprinted on an old ruin. This coincides with a telepathic message from Galadriel urging him to investigate the tombs of the Nazgûl. He warns the company to remain on the path and leaves them. Upon entering the forest they lose their way and are ensnared by giant spiders. Bilbo then sets about freeing the dwarves with the help of his recently acquired invisibility ring. He subsequently drops the Ring and first begins to understand its dark influence after he brutally kills a centipede-like creature to retrieve it.

Approaching his 111th birthday, the hobbit Bilbo Baggins begins writing down the full story of his adventure 60 years earlier for the benefit of his nephew Frodo. This connects The Hobbit with The Lord of the Rings movie 10 years earlier which had a similar scene. Long before Bilbo's involvement, the Dwarf king Thrór brings an era of prosperity for his kin under the Lonely Mountain, far to the East, until the arrival of the dragon Smaug. Destroying the nearby town of Dale, Smaug drives the Dwarves out of their mountain and takes their hoard of gold. Thrór's grandson Thorin sees King Thranduil and his Wood-elves on a nearby hillside, and is dismayed when they take their leave rather than aid his people, resulting in Thorin's everlasting hatred of Elves.

Harpooner Ishmael (Corey Sevier) joins Ahab (Danny Glover) and his crew on the Pequod, in this instance an armored land boat that hunts for dragons. The seven-strong crew ostensibly seeks the precious "vitriol", a highly explosive liquid substance found inside the fire-breathing winged creatures, which powers the mythical realm they live in. Ishmael joins their quest, and soon learns that in fact, Ahab's mission is one of revenge on a particular great white dragon that decades ago scarred and injured him, and also killed his sister. Forced to hide from the sunlight due to the burn wounds on his body, Ahab now tries to kill all dragons, and especially the white one. Conflict arises through a romantic entanglement between Ishmael and Ahab's adopted daughter, Rachel (Sofia Pernas), which causes hostility from the jealous hothead Flask (Larry Bagby). In the white dragon's lair, Ahab's secrets are revealed and Rachel must choose between following him on his dark quest or escaping to a new life with Ishmael. She chooses the latter and in a final confrontation, Ahab's spear, which was tied to his foot, becomes entangled in the White Dragon's neck. The creature flies off with a screaming Ahab, until he is slammed against a rock pillar and silenced. The white dragon flies off into the distance, with Ahab's body clinging on to it.

With the Dragon Pearl buried on the excavation site, Josh and Ling implore their parents for help, but met with disbelief the children realize they must find the pearl on their own. However thereʼs one who does believe them: archaeologist Philip Dukas (Robert Mammone), who wants to seize the pearlʼs awesome power for his own sinister ambitions. The only way to stop him is for Josh and Ling to get to it first and return it to its rightful owner.

During a set of winter holidays, all the dragons of Berk unexpectedly depart, leaving everyone distraught. The only exception seems to be of Toothless, who cannot fly independently. Out of compassion, Hiccup creates him a new prosthesis allowing him independent flight, and thus allows his escape. Three days later, Meatlug, a Gronkle dragon whom Fishlegs had kept chained, escapes, inadvertently taking Hiccup. Meatlug travels to a sulfur-hot springs island where the other dragons have been hatching their eggs. Astrid and the gang also discover Dragon eggs in Meatlug's nest, which they scatter around Berk in hopes of lifting the villagers' spirits. This plan backfires because dragon eggs hatch with an explosion, devastating Berk.

While he searches for his successor throughout history, Balthazar imprisons Morganians, sorcerers who try to release Morgana, including Horvath, into successive layers on the Grimhold.

The island of Berk is a remote Viking village, from which dragons periodically steal livestock. Hiccup, the awkward son of the village chieftain, Stoick the Vast, is too small to fight the dragons and instead fashions mechanical devices under his apprenticeship with Gobber the blacksmith, though his inventions often backfire. During one attack, Hiccup believes he has shot down a Night Fury, an extremely rare and dangerous dragon. Hiccup later finds it in the forest trapped in his bolas, but finds that he can't bring himself to kill the dragon and instead sets it free. Stoick assembles a fleet to find the dragons' nest, leaving Hiccup in a dragon-fighting class taught by Gobber. Hiccup returns to the forest to find the Night Fury still there, and realizes it is unable to fly properly because of its crippled caudal fin. Hiccup gradually tames the dragon and gives it the name "Toothless", for its retractable teeth. Hiccup makes a harness and prosthetic fin that allows him to guide the dragon in free flight. By studying Toothless' behavior, Hiccup becomes proficient in subduing the captive dragons during training. Stoick's fleet arrives home unsuccessful, but he is cheered by Hiccup's unexpected success.

In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.
