In the early 1900s, a young orphan named Pete flees his abusive adoptive hillbilly family, the Gogans. As Lena Gogan and company pursue him ("The Happiest Home in These Hills"), an unseen force, which Pete calls Elliott, knocks them into a mud pit. The next morning, Pete and Elliott, a green and purple dragon who has the power of invisibility, share breakfast ("I Love You, Too") and visit Passamaquoddy, a village where the unseen Elliott, performing clumsy antics, causes Pete to be labeled a source of ill luck. Lampie, the drunken old lighthouse keeper, stumbles out of a tavern and encounters Pete. A mischievous Elliott makes himself visible, and a terrified Lampie runs into the saloon to warn the townsfolk ("I Saw a Dragon"). In a seaside cave, Pete scolds Elliott for causing trouble. Just as they make up, Lampie's daughter Nora appears, having spotted Pete earlier. She says that due to the ongoing tides from the sea, that it's unsafe for Pete to stay, thus leaving Elliott to remain there. She offers him shelter at the lighthouse, and they talk ("It's Not Easy"). Pete learns the story of Nora's fiancé, Paul, whose ship was reported lost at sea the previous year. Pete promises to ask Elliott about Paul, and Nora accepts, believing Elliott to be an imaginary friend.

Kayley dreams of becoming a knight like her father Lionel, who journeys to Camelot to meet with King Arthur as a knight of the Round Table. Ten years later, a griffin attacks the kingdom, stealing Excalibur. Merlin's falcon, Ayden forces the griffin to release Excalibur and it falls into the dark forest. Word is soon sent of the missing sword, falling on the ears of Kayley. Still aspiring to become a knight, she vows to find Excalibur, but her mother Juliana forbids it. Ruber pays them a visit and forces Juliana to agree to give him and his men safe passage into Camelot as part of a plan to take control. Kayley escapes and enters the forest, losing Ruber's men and encountering Garrett; a blind hermit who is assisted by Ayden. He decides to go after the sword, but Kayley insists on following him to his chagrin, as he works better on his own.

In the 1960s, two astronauts, Fuji and Glenn, are sent to investigate the surface of the mysterious "Planet X". There they encounter advanced and seemingly benevolent human-like beings called the Xiliens and their leader The Controller. The aliens usher the astronauts into their underground base, and moments later the surface is attacked by a creature the Xiliens call "Monster Zero", but which the astronauts recognize as King Ghidorah, a planet-destroying monster that had attacked Earth once before. The monster eventually leaves, but the Controller states that Ghidorah has been attacking repeatedly, forcing them to live underground in constant fear. He requests to borrow the Earth monsters Godzilla and Rodan to act as sentries against Ghidorah's attacks, in return for the cure for cancer (the English dub says the formula can cure any disease). The astronauts return to Earth and deliver the message.

Shortly after the dawn of the new millennium, during construction on the London Underground, workers penetrate an underground cave. A huge dragon emerges from hibernation, incinerating the workers with its flaming breath. The only survivor is a boy, Quinn Abercromby (Ben Thornton), whose mother Karen (Alice Krige) is the construction crew chief; Karen is crushed to death while protecting Quinn as the dragon climbs to the surface. It flies out of the Underground and more dragons appear, multiplying rapidly. Shown in newspaper clippings and a voiceover, scientists discover that dragons are a lost species responsible for the extinction of the dinosaurs by incinerating them and eating their ash, as well as ice ages. The dragons are speculated to hibernate after destroying most of the Earth's creatures until the planet repopulates. After the dragons' awakening humanity resists militarily, including a 2010 use of nuclear weapons; this, however, hastens the destruction and within a few years humans are nearly extinct.

Siegfried von Xanten defeats the dragon Fafnir, and becomes invulnerable by bathing in the beast's blood. He then wins a net of invisibility (Tarnkappe) and the legendary Treasure of the Nibelungs (Nibelungenschatz) from the dwarf Alberich. Siegfried falls in love with Kriemhild, sister of King Gunther of Burgund. However, Gunther will not allow Siegfried to marry her until he has helped Gunther to win a wife himself. They travel to Iceland where Siegfried helps Gunther to defeat and win Queen Brunhild. They return to the Burgundian court at Worms and both weddings take place. However, jealousy and envy cause frictions at the court. Intrigues eventually result in Hagen of Tronje killing Siegfried during a hunt. In part 2, Kriemhild marries Etzel, king of the huns, in order to gain revenge for the murder of her husband. The Burgundians, led by Gunther and Hagen, follow an invitation after Kriemhild gives birth to Ortileb, and travel to Etzel's hall, where they are attacked by the huns. Hagen kills Ortileb in the fight. There is a great slaughter and Gunther is killed. Finally Kriemhild kills Hagen and is then killed herself.

The Oumi Kingdom, ruled peacefully by Lord Ogata (Shinichiro Hayashi), was raided by his corrupt general Daijo Yuki (Bin Amatsu), who is assisted by an evil ninja named Orochimaru (Ryūtarō Ōtomo), who slays the lord and his wife, who in turn trust their young son Ikazuchi-Maru to their soldiers, who escape the kingdom in a small boat. Orochimaru goes after them, transforming into a giant serpent. He sinks the boat and almost succeeds in killing Ikazuchi-Maru, until a giant eagle flies along, injures Orochimaru, and saves the young boy.

In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.

Searching for a phone, Richard finds a large rotunda painted with famous literary characters. He slips on some water dripping from his coat and falls down, knocking himself out. Richard awakens to find the rotunda art melting, which washes over him and the library, turning them into illustrations.

Before dying, Merlin gives Balthazar a dragon ring that will identify the Prime Merlinian, Merlin's successor and the only one able to defeat Morgana. While he searches for his successor throughout history, Balthazar imprisons Morganians, sorcerers who try to release Morgana, including Horvath, into successive layers on the Grimhold.

The film takes place in present-day England. Stanley Katz (Trichter) is an American exchange student who, upon becoming separated from his friends in a cavern, finds an unusual rock. He and his friend Rosie (Fothergill) take it home and wash it, discovering it is actually an egg. Rosie suspects it is a dinosaur egg, but when it hatches, they discover the creature inside is actually a dragon. The dragon grows quickly and they name him "Olly". However, the dragon is appropriated by the local authorities, who put it in a zoo. Suspecting the dragon may be the last of its kind, Stanley endeavours to free it.
