In 1906, Saxton (Christopher Lee), a renowned British anthropologist, is returning to Europe by the Trans-Siberian Express from China to Moscow. With him is a crate containing the frozen remains of a primitive humanoid creature that he discovered in a cave in Manchuria. He hopes it is a missing link in human evolution. Doctor Wells (Peter Cushing), Saxton's friendly rival and Royal Society colleague, is also on board but travelling separately. Before the train departs Shanghai, a thief is found dead on the platform. His eyes are completely white without irises or pupils, and a bystander initially mistakes him for a blind man. A monk named Father Pujardov (Alberto de Mendoza), the spiritual advisor to a Polish Count and Countess who are also waiting to board the train, proclaims the contents of the crate to be evil. Saxton furiously dismisses this as superstition. Saxton's eagerness to keep his scientific find secret arouses the suspicion of Wells, who bribes a porter to investigate the crate. The porter is killed by the ape-like creature within, which then escapes the crate by picking the lock.

In the original "adult" film, the plot indicates that during the 1930s, in America, there was a sect composed of rich and eccentric libertines. They rejected any idea of love, considered artistic creation as a form of evil and tried to find in total sexual freedom the ecstasy of pure being. Following a conference that they called in New York in 1937, all members of the sect disappeared. Years later a journalist tracked them down to a secret location in the forests of South America. He too was never heard of again.

The film begins with the text "Meanwhile — in another part of the galaxy — later that same day". A household steam iron flies through space, fleeing a toaster, which fires toast at it. Two robots named 4-Q-2 (who looks like the Tin Man from the 1939 film The Wizard of Oz) and Arty-Deco (a canister vacuum cleaner), escape from the evil Empire. After launching from the ship (a cassette player) in an escape pod (a cassette tape), they land on a desert planet (a watermelon). They are found by young Fluke Starbucker (played by future multi-platinum award-winning music producer Scott Mathews) who finds a video message saved on Arty-Deco. It is a loop of Princess Anne-Droid saying "Help me, Augie Ben Doggie, you're my only hope." Upon meeting Augie "Ben" Doggie (of the venerable Red-Eye Knights), Fluke receives his father's lightsaber (a flashlight). After tricking the Imperial Steam Trooper guards (steam cabinets) to let them into the city, they reach a cantina, which Fluke describes as "too weird". The cantina is a country-and-western bar, where they meet space-renegade Ham Salad and Chewchilla the Wookiee Monster (played by a puppet that resembles Cookie Monster of Sesame Street fame). Meanwhile, the villainous Darph Nader (whose name could be in reference to outspoken consumer advocate Ralph Nader) is interrogating the princess. When she refuses to talk (mainly because she can't understand him; his speech is muffled by his welder's mask), he destroys her peaceful home planet, Basketball (the name speaks for itself).

The plot concerns the black-clad Legion of the Winged Serpent, a rogue group of human-like telepathic aliens led by Captain Rameses (Christopher Lee). The Legion's home planet Alpha in the Orion constellation is about to be destroyed in the imminent supernova of its star, and Rameses is leading a small force of flying saucers to Earth to examine its suitability for their race. Performing several alien abductions, they discover they are descendants of transplanted humans and that the planet is perfect for them. They plan to make way for themselves after killing everyone through the use of a device whose signals prompt people to commit suicide.

The film opens with vague impressions of nature and supernatural forces before centering on a Christ-like figure telling a story to a group of bald pupils, most of whom are children. The film cuts to The Omni in Atlanta, Georgia where two fictional teams are playing a basketball game. The owner of the Atlanta team, Raymond Armstead (Lance Henriksen), sits courtside and promises an interviewer that the team will win at all costs. Since Raymond is a new owner and the source of his wealth is unknown, the interviewer presses him on the source of his wealth. He eventually answers that the money comes "from God".

A large ship drifts into New York Harbor, seemingly abandoned. The ship is discovered to be carrying large containers of coffee, hidden inside of which are a series of football-sized green eggs. The crew sent in to explore the ghost ship find the mutilated remains of the former crew gathered in one place, and they soon discover the reason why: when disturbed, the green eggs explode, spraying a viscous liquid over everything. The liquid is toxic to living creatures, and causes the body to immediately explode.
