The film opens in ‘Sepphoris, Upper Galilee, Year 90 of the Roman Occupation.’ Jairus and his sick daughter Tamar are travelling to meet their friend Cleopas, who knows a doctor that may be able to help Tamar. However, the doctor is only able to offer painkillers, confiding to Jairus that there is nothing else which can be done. While Jairus is with the doctor, Tamar witnesses Jesus, one of the carpenters building a new synagogue, protect a deranged woman, Mary Magdalene, from being attacked by the townspeople. Jesus leaves his job, and goes to visit his mother, Mary. While he is there, Mary recalls his birth, the visit of the Wise Men, and how a young Jesus went missing during Passover and was found conferring with the elders at the Temple, who were amazed at his understanding of the scriptures. After leaving his mother's house, Jesus travels to the Jordan River to be baptised by John the Baptist. When Jesus rises out of the water, a voice from Heaven declares, "This is my beloved son," and the Holy Spirit descends on him as a dove. After his baptism, Jesus wanders out into the wilderness, where he is repeatedly tempted by Satan. After Jesus rebukes Satan temptations and leaves the wilderness, he is met by his friend Lazarus. Jesus returns to Lazarus' home, where he is hosted by Lazarus’ sisters, Martha and Mary.

The film picks up where A Distant Thunder left off. Patty Myers (played by Patty Dunning) is faced with the decision to either accept the mark of the beast or lose her head. The soldiers strap her to the guillotine, but then flee due to a sudden earthquake. Left alone, Patty first screams for help, then that she wants the mark, only to die anyway as the earthquake causes the blade to fall on its own. Marie, a student, works at her father's Swiss gas station and plays basketball for a local team; she claims to be a virgin and maintains a chaste relationship with her boyfriend Joseph, a taxi cab driver and college dropout. Joseph remains loyal to Marie even though she will not sleep with him, and another girl, Juliette, entreats him to be with her. When a passing stranger named Uncle Gabriel (who arrives by jet plane and is accompanied by a small girl who acts as his secretary) informs Marie that she will become pregnant despite remaining chaste, she is at first shocked and confused. For his part, Joseph cannot believe that Marie can be pregnant and a virgin, so he accuses her of sleeping around. Gabriel aggressively schools Joseph to accept Marie's pregnancy, while Marie comes to terms with God's plan through meditations that are sometimes angry and usually punctuated by elemental images of the sun, moon, clouds, flowers, and water.

Starting with the birth of the Jesus child, the film deviates wildly from the New Testament template, with the Virgin Mary now giving birth to twins, likely to give credence to the idea that Gnostic The Gospel of Thomas was actually written by the twin brother of Jesus. However, in keeping with tradition, only the life and suffering of the One is portrayed. Throughout the entire film, Jesus is shadowed by dark agents (the Four Evangelists) who seem to be the puppet masters of the story. But this preordained life spins out of control at the Last Supper, where Jesus develops a fondness for drinking blood. On his way to Calvary, he meets Saint Veronica and surrenders to this thirst, thereby acquiring immortality as a vampire. Jesus lives.
