Mario and Luigi are two Italian American plumbers living in Brooklyn, New York, who are currently being driven out of business by the mafia-like Scapelli Construction Company led by Anthony Scapelli. Later, Luigi falls in love with an orphaned NYU student named Daisy, who is digging under the Brooklyn Bridge for dinosaur bones. After a date, Daisy takes Luigi back to the bridge only to witness one of Scapelli's men sabotaging it by leaving the water pipes open. Unable to fix the flooding, Luigi and Daisy rush back to his apartment where they inform Mario about the incident. The trio returns to the flooding where the Mario Bros. manage to fix it but are knocked unconscious by Iggy and Spike, who proceed to capture Daisy.

Taking place shortly after the original, a professor at the fictional Cuesta Verde University has managed to subdue and contain a "Hyper sapiens" specimen, who is revealed to be an infected survivor from the first film. The professor experiments on the survivor, trying to determine the source of her immortality, with apparent disregard for the rotted state of her body. When he has created a serum that he believes will bring back the dead and grant immortality, he murders one of his students and injects her with the serum. The evil emperor Shao Kahn, along with his generals, Motaro, Sheeva, Rain, and Ermac, opens a portal from Outworld to Earthrealm and has reclaimed his queen Sindel, who is Kitana's long-dead mother. At a museum in Boston, Rugal Bernstein steals three relics: The Kagura Mirror, the Yagami Necklace and the Kusanagi Sword.
