In post-Cold War Washington an inexperienced political appointee, Paul Hood (Hamlin), is to head the supposedly obsolete National Crisis Management Center (NCMC) - with an eye to downsizing it. Lemmy Caution is a secret agent with the code number of 003 from "the Outlands". Entering Alphaville in his Ford Mustang, called a Ford Galaxie, he poses as a journalist named Ivan Johnson, and claims to work for the Figaro-Pravda. He wears a tan overcoat that stores various items such as a M1911A1 Colt Commander automatic pistol. He carries a cheap Instamatic camera (new in 1965) with him and photographs everything he sees, particularly the things that would ordinarily be unimportant to a journalist.

Mike Howell (Jesse Eisenberg) is a stoner who lives in the sleepy town of Liman, West Virginia, where he works as a convenience store clerk, and is planning to propose to his longtime girlfriend, Phoebe Larson (Kristen Stewart), but constantly fails to find the right moment. His Tough Guy project succeeded where hers failed, and he has ordered the death of the remaining Ultra asset, Mike, by deploying his Tough Guy agents. Feeling that she has a duty to protect Mike, who she says is just a human being trying to live his life, Lasseter travels to Liman and "activates" Mike through a series of code words. Because of his excessive drug use, Mike fails to understand their significance, and she leaves in resigned frustration.

1985, à Moscou. L'opération bien organisée se déroule si bien qu'Anna n'est pas suspectée par l'agent de la CIA Leonard Miller. De mission en mission, Anna apprend le métier. Lorsqu'elle rencontre Vassiliev, il lui apprend qu'elle ne pourra jamais quitter le KGB contrairement à la promesse de liberté d'Alexander au bout de 5 ans de service.

On November 4, 1979, Iranian activists storm the United States embassy in Tehran in retaliation for President Jimmy Carter giving the Shah asylum in the U.S. during the Iranian Revolution. More than 50 of the embassy staff are taken as hostages, but six avoid capture and hide in the home of Canadian ambassador Ken Taylor. With the escapees' situation kept secret, the U.S. State Department begins to explore options for exfiltrating them from Iran. Tony Mendez, a U.S. Central Intelligence Agency exfiltration specialist, is brought in for consultation. He criticizes the proposals, but is at a loss when asked for an alternative. While on the phone with his son, he is inspired by watching Battle for the Planet of the Apes and begins plans for creating a cover story for the escapees: that they are Canadian filmmakers who happened to be in Iran scouting exotic locations for a similar science-fiction film.
