The film revolves around a special team of trained secret agent animals, equipped with advanced tools that allows the mammalian members to talk to humans. The primary field team consists of guinea pigs Darwin (team leader), Juarez (martial arts), and Blaster (weapons/transportation), star-nosed mole Speckles (cyber intelligence) and fly Mooch (reconnaissance). The unit's leader Ben, orders an unauthorised infiltration of the residence of home electronics and appliances magnate, Leonard Saber, the owner of Saberling Technology, who has been under FBI investigation. The team is able to retrieve sensitive information about a sinister scheme that is set to occur in 48 hours. However, when Ben's superior arrives for his evaluation, his astonishment at the team's capabilities and technology is overcome by his indignation at Ben's unauthorized mission and the fact that the downloaded intelligence appears to be useless information about Saber's coffee makers. As a result, the government agent orders the unit shut down, the equipment seized and the animals to be used as experimental subjects to be killed. With the help of their human compatriots, Darwin, Juarez, Blaster, Mooch and Speckles escape with hopes of stopping Saber's scheme, but find themselves in a pet carrying case bound for a pet shop., 1h15

The movie begins with Sam, Alex and Clover starting their new lives in Beverly Hills, California. As each of them were about to cross paths outside a sushi restaurant, nearby WOOHP agents (including Jerry) purposely cause the giant sushi roll above the entrance to break off and chase after them, setting some nearby animals free in the process. The giant sushi roll, with the three girls log rolling on top of it, chases a baby pig to the street. The three girls are able to avoid it, save the life of the baby pig (which Alex later adopts and names "Oinky") and destroy the sushi roll before it causes any damage. After that, Alex, Sam and Clover introduce themselves and this starts their friendship when they later see each other again at their new school, meet the current principal Miss Skrich and their future rival Mandy and Dominique and Catlin. Clover offers her new friends a change of clothes after Mandy sprays them with a chai machine, but they find themselves sucked in through a locker and into one of the offices of WOOHP. It's there that they meet Jerry and fellow WOOHP agent Tad. Jerry reveals that WOOHP had been observing the three of them secretly since childhood, showing videos of each girl, and picking them as prime recruits for the organization. However, the girls are quick to reject the invite and refuse to join. However, they later are "forced" into training after each having traumatic experiences that seemingly relate to WOOHP. They agree to go through training and in 48 hours, complete the training., 1h37

On the last day of the war between humans and Kaiju, a human woman named Margaret Rosenblatt (voiced by Dana Delany) and a male dragon Kaiju named Belloc (voiced by Kevin Michael Richardson) fall in love, and have a son named Duncan. Sixteen years later, Margaret and Duncan (voiced by Jesse Head) are moving into a new house as he gets ready for his first day at a new school. However, Duncan fears that his orange skin and appetite for coal will make others think of him as a freak and a prime target for bullies. At school, he quickly develops a crush on its popular girl Jenna (voiced by Amy Davidson) and makes an enemy out of her ex-boyfriend Troy Adams (voiced by Josh Keaton). In biology class, Duncan makes friends with fellow outcasts Kenny and Isabel (voiced by Dante Basco and Tia Texada) who happens to be a Kaiju-obsessed fangirl who develops a crush on Duncan after he shows her a Gomorradon, a small frog-like Kaiju he caught in the process of apparently making a fool of himself. Late that evening, Troy's friends break into Jenna's locker and steal the money she saved for the school's Homecoming. The next day, Duncan meets up with "Blitz" Barnes (voiced by Reed Diamond), undercover as the gym teacher, and defends Kenny from Troy and his friends in a game of dodge ball. After a confrontation with Troy, Blitz takes Duncan to Dr. Pytel (voiced by Nicole Sullivan) at the M.E.G.T.A.F. base upon the discovery of him being able to breathe fire. Later back at school, Blitz smooths things over with Principal Dave (voiced by Gary Anthony Williams) to keep Duncan out of trouble. While he and Troy are cleaning up their mess in the cafeteria, Isabel tells Duncan about a party that everybody will be going to, and he agrees to go in hopes of romantically seducing Jenna.
