Thomas "Babe" Levy (Dustin Hoffman) is a history Ph.D. candidate and avid runner. Babe's brother Henry (Roy Scheider), known as "Doc", presents himself as an oil company executive but is really a government agent, involved in an elaborate network of couriers who transport diamonds stolen during World War II from wealthy Jews seeking to flee Germany, which are then sold on world markets for the secret benefit of fugitive Nazi war criminal Dr. Christian Szell (Laurence Olivier). Szell, a dentist who tortured Jews in a concentration camp, escaped capture and is now living off the diamond sales as a fugitive in South America (echoing real life Nazi war criminal Josef Mengele).

In 2003, Maya, a young U.S. Central Intelligence Agency officer, has spent her entire brief career, since graduating from college and being recruited for the agency, focused solely on gathering intelligence related to Osama bin Laden, leader of al-Qaeda, following the terrorist organization's attack on the United States in 2001. She is reassigned to the U.S. embassy in Pakistan to work with a fellow officer, Dan. During the first months of her assignment, Maya often accompanies Dan to a black site for his continuing interrogation of Ammar al-Baluchi, a detainee with suspected links to several of the hijackers in the September 11 attacks. Dan subjects the detainee to approved interrogation techniques, i.e., stress positions, hooding, subjection to deafening noise, sleep deprivation, waterboarding, and humiliation. After failing to get al-Baluchi to give up information on an attack in Saudi Arabia, he and Maya eventually trick Ammar into divulging that an old acquaintance, who is using the alias Abu Ahmed al-Kuwaiti, is working as a personal courier for bin Laden. Other detainees corroborate this, with some claiming Abu Ahmed delivers messages between bin Laden and a man known as Abu Faraj al-Libbi. In 2005, Abu Faraj is apprehended by the CIA and local police in Pakistan. Maya is allowed to interrogate him, but he continues to deny knowing a courier with such a name. Maya interprets this as an attempt by Faraj to conceal the importance of Abu Ahmed.

In Budapest to intercept a courier working for an individual code-named "Cobalt", IMF agent Trevor Hanaway is killed by assassin Sabine Moreau. Ethan is recruited to lead Jane and Benji to infiltrate secret Moscow Kremlin archives and locate files identifying Cobalt. During the mission, someone broadcasts across the IMF frequency, alerting the Russians to Ethan's team. Although Benji and Jane escape, a bomb destroys the Kremlin and SVR agent Anatoly Sidorov arrests Ethan, suspecting him as a key player in the attack.

This serial introduces the World War II scenario when a masked hero tries to prevent Nazi agents from crippling the US's war effort. The spy ring is led by fifth columnist Jensen, who, with his lieutenant Rudy Thyssen and a network of Nazi saboteurs, is trying to get possession of a top-secret formula the United States had developed for manufacturing synthetic rubber while creating explosive gases and radio-controlled bombs to sabotage the exhausting war effort. Then Police Lieutenant Dan Barton stages a public dismissal from the police department, in order to join the saboteurs ring and learn the secret code they have been using. To further assist his efforts (especially after his superior, the only person to know that Barton is working undercover, is murdered), Barton assumes the secret identity of the Black Commando, a masked man who is wanted both by the villains (who want the secret formula they think he has) and police (who are also searching for Barton for murder). Finally, Barton steals the formula and is captured by Thyssen and put under the protection of the sabotage ring. Joining the gang, he learns of their plans, which he immediately leaks to his best friend and former partner Pat Flanagan and news reporter girlfriend Jean Ashley and, as "The Black Commando", continually frustrates the Nazi plots. After innumerable dangers and lost efforts in trying to decipher the enemy's secret codes, Barton and Flanagan discover the key to the Nazi code, capture the Nazi ring and make sure that the Nazi U-boat which has been waiting to help the Nazis escape is depth-bombed and destroyed.
