Mumbai-based Saxena family consists of Professor Nirbhay, his wife Preeti, their school-going daughter Ritu, Nirbhay's college-going brother and sister, Vijay and Suman respectively. Vijay meets with fellow collegian Honey, and after a few altercations they fall in love with each other. Vijay is introduced to Honey's maternal uncle, Bhagwandas, and he approves instantly. Honey's long-estranged brother, Kanhaiya, re-enters her life and asks her not to see Vijay anymore. Then the lives of the entire Saxena family change drastically when money allotted for Suman's marriage is stolen, and Vijay accepts a contract to kill a man named Gulla - not knowing that he is being set up to kill none other than Nirbhay himself.

The film starts in the 1960 Summer Olympics in Rome, where a coach says "Bhaag Milkha Bhaag!" The story is taken back to the memories of the childhood days of a young boy which haunted him, resulting in him dropping to fourth. Partition of India in 1947 caused chaos which resulted in mass religious violence in Punjab in British India, killing the parents of Milkha Singh (Farhan Akhtar). He reaches Delhi and later meets his sister there. Living in impoverished refugee camps, Milkha soon makes friends and survives by stealing along with his friends. He falls in love with Biro (Sonam Kapoor), but she asks him to live a life of honesty.

The story focuses on Aman Sharma a.k.a. Banku (Aman Siddiqui), who has recently shifted into an old bungalow in Goa, with his parents, Aditya (Shah Rukh Khan) and Anjali (Juhi Chawla). His father Aditya is an engineer on a cruise line, and therefore moves with his cruise. They are made aware that the bungalow is haunted, but they disregard this. Banku is enrolled in St. Francis High School, and Anjali hires a kindhearted and comedic drunken thief, Anthony (Rajpal Yadav), as a servant to clean the house. One night, Banku goes down to the living room to have some ice-cream when he sees a shadow on the wall. Frightened, he calls out to his mother, before seeing that the bowl in which he was having ice-cream has vanished. Later, Banku returns and passes a sleeping Anjali to investigate. He then sees the ghost of Kailash Nath (Amitabh Bachchan) and then they start arguing on whether Kailash is a ghost or an angel (according to Banku, who constantly persists that Nath is an angel rather than a ghost). Banku nicknames him Bhootnath as Kailash says that he is a bhoot (ghost) and also says that "Nath" is his last name.

Bhumika tells the life story of an actress, Usha (Smita Patil), who is the granddaughter of a famous female singer of the old tradition from Devadasi community of Goa. Usha's mother is married to an abusive and alcoholic Brahmin. Following his early death, and over her mother's objections, Usha is taken to Bombay by family hanger-on Keshav Dalvi (Amol Palekar) to audition successfully as a singer in a Bombay studio: the first step in a process, watched approvingly by Usha's doting grandmother and with horror by her mother, that will eventually carry her to on-camera adolescent stardom, and to an ill-starred love marriage with Keshav. Usha’s motives for stubbornly pursuing this relationship (culminating in a pre-marital pregnancy) with the unattractive and much older Keshav — who appears to have lusted after her since childhood — are not spelled out. Presumably she feels indebted to him for his loyalty to her family (of which he frequently reminds her) and for her own worldly success; she is also a headstrong girl who clearly enjoys her acting career and is bent on challenging her uptight mother (who opposes the match because Keshav does not belong to their caste, just as she opposes cinema itself because of its presumed un-respectability).
