In 2065, Earth is infested by alien life forms known as Phantoms. By physical contact Phantoms consume the Gaia spirit of living beings, killing them instantly, though a minor contact may only result in an infection. The surviving humans live in "barrier cities", areas protected by an energy shield that prevents Phantoms from entering, and are engaged in an ongoing struggle to free the planet. After being infected by a Phantom during one of her experiments, Aki Ross (Ming-Na) and her mentor, Doctor Sid (Donald Sutherland), uncover a means of defeating the Phantoms by gathering eight spirit signatures that, when joined, can negate the Phantoms. Aki is searching for the sixth spirit in the ruins of New York City when she is cornered by Phantoms but is rescued by Gray Edwards (Alec Baldwin) and his squad "Deep Eyes", consisting of Ryan Whittaker (Ving Rhames), Neil Fleming (Steve Buscemi) and Jane Proudfoot (Peri Gilpin). It is revealed that Gray was once romantically involved with Aki.

L’histoire se déroule à Yamijima, une île fictive isolée au sud du Japon qui a vu l'ensemble de ses habitants disparaître la nuit du 3 août 1976. In the year 2043, an evil crime lord (The General/M. Bison) is trying to take over the world. He was arrested and was sentenced to jail by the Judge. Part One Part One is set during the second half of events of Half-Life 2: Episode One. Dr. Isaac Kleiner is making his "Kleinercasts" on City 17's PA system, warning that the Combine Citadel is set to explode at any moment; should the Citadel detonate, the resulting explosion will destroy the city and the surrounding area. Prior to the film's events, Gordon Freeman's actions within the Citadel have held down the impending explosion, opening a small window of time for civilians to escape. Taking place shortly after the original, a professor at the fictional Cuesta Verde University has managed to subdue and contain a "Hyper sapiens" specimen, who is revealed to be an infected survivor from the first film. The professor experiments on the survivor, trying to determine the source of her immortality, with apparent disregard for the rotted state of her body. When he has created a serum that he believes will bring back the dead and grant immortality, he murders one of his students and injects her with the serum. She returns to life, infects the professor, and breaks out of the building.
