Sacha et son Pikachu arrive à Fula où se tient l'annuel Festival du Vent. Cette célébration honore le Pokémon légendaire Lugia qui avait fait don de ses vents à la ville après avoir vu les liens qui unissaient les Pokémon et leurs dresseurs. Mais les festivités tournent au cauchemar: les vents s'arrêtent soudainement de souffler et la Team Rocket diffuse accidentellement un nuage toxique sur la ville. Sacha doit alors s'allier de compagnons insolites afin de sauver les habitants: un menteur compulsif, la fille du maire, une vielle dame refusant tout contact avec les Pokémon, un scientifique timide et une athlète en manque de confiance. Après les événements survenus à Tall Oaks et Lanshiang, Chris Redfield du BSAA, rejoint huit soldats de l'armée mexicaine en tant qu'observateur dans la région de Querétaro pour appréhender un trafiquant d'armes biologiques, Glenn Arias, et sauver des otages dans un manoir lié à une opération de contrebande d'armes biologiques remplit de zombies infectés par une nouvelle souche virale. Là, il trouve Glenn Arias, mais ce dernier s'enfuit quand le manoir explose. Chris vient ensuite à la rencontre d'une amie et conseillère du BSAA, le Dr. Rebecca Chambers, qui commence à développer des médicaments pour combattre le virus rencontré dans le manoir. Le laboratoire est attaqué par l'une des complices d'Arias après la fin des recherches de Rebecca, que Chris sauve d'une infection. Après l'attaque, ils décident de rejoindre Leon S. Kennedy qui pourrait les aider à arrêter Arias. Concluant qu'Arias est impliqué dans une attaque terroriste à venir, ils se rendent à New York pour le trouver avant qu'elle ne puisse se dérouler.

The story behind this short film revolves around the Pichu brothers as they attempt to find a train back to the big city. A mysterious meteorite is hurtling towards the earth. During its entry into the atmosphere, it almost wounds Rayquaza, a sky guardian living in the ozone layer. The meteorite crashes into a polar zone, revealing two egg-shaped objects. The purple egg regenerates into a Deoxys and picks up the green egg. Rayquaza descends from the ozone layer to fight the invader (believing it to be an enemy). A battle ensues, destroying a nearby research site and traumatizing a young boy, scared by a stampede of Spheal, Sealeo, and Walrein. The purple Deoxys engages Rayquaza and the two take turns delivering devastating blows to each other, but the fight draws to a conclusion when Rayquaza surprises the alien Pokémon and fires a point blank Hyper Beam at it. Deoxys goes back to egg form and falls into the sea, while some researchers take the green egg with them. Beneath the sea, the injured Deoxys regenerates and waits. The green egg appears somewhere in Hoenn.
