Starting at the North Pole, a sea captain and his explorer crew encounter Dr. Frankenstein and his creature trying to kill each other. The doctor is saved. As he warns the captain of danger, he tells how he made his creature in the Switzerland of 1818 by way of chemical and biological construction which the creature is a clone (of sorts) of Frankenstein himself, establishing a psychic bond between Creator and his Creation.

Through her stepsister Claire Clairmont (Miriam Cyr), Mary Godwin (Natasha Richardson) and her future husband Percy Shelley (Julian Sands) came to know Lord Byron (Gabriel Byrne). During the summer of 1816, Lord Byron invited them to stay for a while at Villa Diodati in Switzerland. There they met Byron's physician friend, Dr. John Polidori (Timothy Spall). On June 16th, while a storm raged outside, the five of them amused themselves by telling ghost stories and revealing private skeletons. From Mary's previous experience of miscarriage came the desire to raise her child from the dead, which led to the creation of the Frankenstein monster. From Polidori's homosexuality, suicidal thoughts, and fascination with vampires came the story "The Vampyre".

Count Dracula (John Carradine) greets the castle's owner, Dr. Franz Edelmann (Onslow Stevens). The Count, who introduces himself as "Baron Latos", explains that he has come to Visaria to find a cure for his vampirism. Dr. Edelmann agrees to help. Together with his assistants, Milizia (Martha O'Driscoll) and the hunchbacked Nina (Poni Adams), he has been working on a mysterious plant, the clavaria formosa, whose juices have the ability to reshape bone. Edelmann explains that he thinks vampirism can be cured by a series of blood transfusions. Dracula agrees to this, and Edelmann uses his own blood for the transfusions.

In a typical Tokyo high school a perpetually teenage vampire named Monami (Yukie Kawamura) falls for her classmate, Mizushima (Takumi Saito), who happens to already be the reluctant boyfriend to the vice principal/science professor's daughter, Keiko (Eri Otoguro), a leader of a Sweet Lolita gang. The ensuing love triangle leads Keiko to seek the assistance of her father who, unbeknown to his daughter, moonlights as a Kabuki-clad mad scientist with the school nurse as his assistant. The pair experiment on students in the school basement hoping to discover the secret of reanimating corpses (akin to the work of Victor Frankenstein). Their hopes are answered when they discover a solution of Monami's blood holds the properties to bring life to dead body parts and inanimate objects.

The prologue is set in Nazi Germany during the final days of World War II. A Kriegsmarine Officer, flanked by three Commandos, barges into the laboratory of a Dr. Riesendorf with orders to seize the immortal heart of the Frankenstein Monster, on which Riesendorf is busy experimenting. The heart is summarily transported by U-Boat to be passed off to their Japanese allies via the Atlantic. In the Indian Ocean, off the Maldives, the U-Boat meets up with a Japanese Imperial Navy submarine to make the exchange. They are sighted by an Allied Forces scout plane and bombed, but not before the Kriegsmarine pass the heart (contained in a locked chest) to the Japanese, who take it back to Hiroshima for further experimentation. But just as the experiments are about to begin, Hiroshima is bombed by the Allied Forces, and the heart and the experiments vanish in the atomic fireball.

Pete Dumond, Chief Make-up Artist for 25 years at American International Studios, is fired after the studio is purchased by NBN Associates. The new management from the East, Jeffrey Clayton and John Nixon, plan to make musicals and comedies -- instead of the horror pictures for which Pete has created his remarkable monster make-ups and made the studio famous. In retaliaton, Pete vows to use the very monsters these men have rejected to destroy them. During World War II, Russian soldiers on a reconnaissance mission receive a distress call that would lead them further into Germany. The message seems to repeat without any response to their queries, and at the same time that they begin to receive the message, they lose radio contact with their command. Although the others are dubious about the existence of other Russians in the area, Sgt. Novikov orders them to investigate. Dmitri, a Soviet propagandist who is filming the mission, interviews the soldiers and documents the proceedings. As they draw closer to the designated coordinates, Dmitri takes an interest in and films several odd occurrences, such as unexplained dead Nazis, a burnt convent full of massacred nuns and strange machinery. When the soldiers arrive at their destination, they find an abandoned church guarded by an undead person with metal implants; the film calls these creatures zombots in the credits. The zombot kills Sgt. Novikov, and, after they destroy the zombot, Sergei takes charge. The hotheaded Vassili challenges his authority, but the others back Sergei.

The film begins with Baron Charles Frankenstein (Sting), his monster (Clancy Brown), Dr. Zalhus (Quentin Crisp), and his assistant Paulus (Timothy Spall) creating a female mate named Eva (Jennifer Beals) for the monster. Eva is physically identical to a human and lacking the deformities of the monster. As such, she is revolted by the monster and rejects him. This causes the monster to fly into a rage and destroy Frankenstein's laboratory. Frankenstein, believing himself and Eva to be the only survivors, flees with her back to Castle Frankenstein. He tells everyone, including Eva, that she was an amnesiac he found in the woods. There he decides to take Eva for himself and pursues the goal of making her a perfect human mate.

The film opens with a reenactment of final scenes of Waxwork, with Mark and Sarah leaving the burning waxwork (the part of Sarah having been recast from the first film). The disembodied zombie hand from the first film follows Sarah to her run-down flat and kills her stepfather with a hammer, a murder for which Sarah is blamed. No one believes her story about the evil waxwork.
