Leon S. Chris vient ensuite à la rencontre d'une amie et conseillère du BSAA, le Dr. Rebecca Chambers, qui commence à développer des médicaments pour combattre le virus rencontré dans le manoir. Le laboratoire est attaqué par l'une des complices d'Arias après la fin des recherches de Rebecca, que Chris sauve d'une infection. Après l'attaque, ils décident de rejoindre Leon S. Kennedy qui pourrait les aider à arrêter Arias. Concluant qu'Arias est impliqué dans une attaque terroriste à venir, ils se rendent à New York pour le trouver avant qu'elle ne puisse se dérouler.

The film begins with the Imperial Revue celebrating Leni Milchstrasse's 17h birthday following a performance at the Great Imperial Theater. With division captain Ichirō Ōgami in Paris, Moon Division Captain Yūichi Kayama joins in the celebration. The next morning, on Christmas Day, Sumire Kanzaki and Maria Tachibana visit a theater, where Maria finds out that Brent was one of the mafia members in New York when Maria visited the United States years earlier. At the Great Imperial Theater, Ratchet Altair arrives from New York City to be assigned into the Imperial Assault Force Flower Division. Douglas-Stewart president Brent Furlong and his subordinate, Patrick Hamilton, summon the Kouma to obliterate a city. The Flower Division is summoned to the battlefield where the Kouma are at. However, during the battle, Ratchet appears in an Eisenkleid and briefly battles the Kouma. They retreat and the Flower Division is introduced to Ratchet. Meanwhile, Brent and another one of his subordinates, Haruyoshi Tanuma, arrive at the facility where the Japhkiels, robots made by Douglas-Stewart, are made. One of them attacks Tanuma to his horror. Patrick uses a soundwave technique to stop the attacking Japhkiel.

In a college computer lab run by Professor Robert Kaufman, as he goes to check on his two students; Eric Staufer and Bill McLemore, a new creature - the Phantom Virus - comes out of a new game based on the Mystery Gang's past adventures and tries to scare away the game's creator Eric. The next day, Mystery, Inc. themselves come to the college and learn from their friend Eric, that the virus had assumed a lifelike form thanks to an experimental laser which is able to transmit objects into cyberspace, and is now rampant across the campus. The gang goes on the hunt for the Phantom Virus, where the virus chases Scooby and Shaggy through the college. Unfortunately, the whole gang, including the virus, somehow gets pulled into the game after 'someone' activates the laser. Left with no other choice, the gang fight their way through the ten levels of mystery and adventures to complete the game in order to escape it, with the goal of finding a box of Scooby Snax to complete each level. Their efforts are impeded on each level by the Phantom Virus. The first level is on the moon, the second is in the Roman Colosseum, the third is in the dinosaur age, the fourth is under the sea, the fifth is in a (shrunken) backyard, the sixth is ancient Japan, the seventh is in ancient Egypt, the eighth is in medieval times, and the ninth is in the North Pole.

He had previously been made aware of this in an email that he received from Patel, warning him of the attack, but dismissed it as "boring.
