In the 1990s, U.S. National Security Agency official Thomas Bryan Reynolds (Jon Voight) meets with congressman Phil Hammersley (R-NY) (Jason Robards) in a public park to discuss support for new counter-terrorism legislation the U.S. Congress is pushing that dramatically expands the surveillance powers of intelligence agencies on individuals and groups. Hammersley remains committed to blocking its passage, since he believes it would almost totally destroy the privacy of American citizens. Reynolds has his team murder Hammersley, spread heart pills over his car, place him in the car and push it in a lake to make it look like he had a heart attack. In the aftermath, they discover too late that wildlife researcher Daniel Zavits (Jason Lee) had a camera aimed in the woods at their location. Zavits inspects the footage, transfers the video to an innocuous video game disc and flees the apartment ahead of Reynolds's team.

Career criminal Neil McCauley (Robert De Niro) and his crew, Chris Shiherlis (Val Kilmer), Michael Cheritto (Tom Sizemore) and Trejo (Danny Trejo), hire new recruit Waingro (Kevin Gage) and commit an armored car heist, stealing $1.6 million in bearer bonds belonging to money launderer Roger Van Zant (William Fichtner). However, Waingro impulsively kills one of the guards, forcing the robbers to kill the remaining two so as to leave no witnesses. An infuriated McCauley tries to kill Waingro afterwards, but he escapes. Danny Madigan is a teenage boy living in a crime-ridden area of New York City with his widowed mother Irene. To escape from his harsh reality, Danny often skips school to watch movies at the run-down Pandora movie theater, owned and managed by Danny's friend Nick. Nick receives the film reels for Jack Slater IV, the latest in one of Danny's favorite film series about the titular Los Angeles police detective and violent action hero, and offers to show it to Danny at a private screening just before the world premiere. To mark the occasion, Nick tears up a special ticket he received from Harry Houdini years ago, giving one half of the stub to Danny as a keepsake.

Telly Paretta (Julianne Moore) believes that her son, Sam (Christopher Kovaleski), died fourteen months ago in a plane crash, but her husband Jim (Anthony Edwards) tells her that she's delusional and that they have never had a son, and Eliot (Jessica Hecht) doesn't appear to believe in Sam's existence despite her closeness to him. Dr. Munce (Gary Sinise) tells her that Sam was merely a figment of her imagination and is just imagining a life that might have been. Amistad is the name of a slave ship traveling from Cuba to the U.S. in 1839. It is carrying a cargo of Africans captured in Sierra Leone who have been sold into slavery in Cuba, taken on board, and chained in the cargo hold of the ship. As the ship is crossing from Cuba to the U.S., Cinqué, a leader of the Africans, leads a mutiny and takes over the ship. The mutineers spare the lives of two Spanish navigators to help them sail the ship back to Africa. Instead, the navigators deceive the Africans and sail north to the east coast of the United States, where the ship is stopped by the American navy and the 44 living Africans imprisoned as runaway slaves. In an unfamiliar country and not speaking a word of English, it seems like they are doomed to die for killing their captors. A lawyer named Baldwin, hired by the abolitionist Tappan and his black associate Joadson (a fictional character) decides to take their case, arguing that the Africans had been captured in Africa to be sold in the Americas illegally, and therefore were free citizens of another country and not slaves at all. With help from James Covey, who speaks both Mende and English, Baldwin is able to start communicating with Cinque. The judge rules in favor of the Africans, but the case is eventually appealed to the Supreme Court. At this point, former U.S. President John Quincy Adams makes an impassioned and eloquent plea for their release, and is successful.
