One day in the city, a dog encounters a teenage boy eating corn chips. Irritated by the dog's begging, the teenage boy slaps the dog away, sending it flying to crash into a pile of garbage. Mockingly, he licks his fingers, only to discover that he has a hangnail. He attempts to bite himself off the hangnail, but he ends up accidentally tearing the skin off of his arm. In an act of vengeance, the dog tears the rest of the teenage boy off his skin, which exposes his entire body muscles. The film ends with the teenage boy screaming in pain.

9 is a sentient rag doll who appears to be the last of his kind, living in the ruins of a decaying, post-apocalyptic Earth. He is first seen making simple constructs out of detritus – a swinging armature of scrap metal, an upright book with string tied around it, and a dummy rag doll full of tar, though the purpose behind these things is unclear at first. Hunting 9 relentlessly is the Cat Beast, a mechanical monster wearing a cat's skull for a head. It appears to be guided by a small glowing talisman which it holds in its claws. Sitting quietly, 9 stares into the mirrored surface of his own strange talisman and has a flashback.

Prior to the events of the film, a scientist is ordered by his dictator to create a machine in the apparent name of progress. The Scientist uses his own intellect to create the B.R.A.I.N., a thinking robot. However, the dictator quickly seizes it and integrates it into the Fabrication Machine, an armature that can construct an army of war machines to destroy the dictator's enemies. Lacking a soul, the Fabrication Machine becomes corrupted and decides to exterminate almost all life on Earth. The Fabrication Machine reprograms the other war machines to turn against humans by using toxic gas and chemical weapons. On the verge of destruction, the Scientist uses alchemy to create nine homunculus-like rag dolls known as "Stitchpunks" using portions of his own soul via a talisman and dies upon finishing the last one.
