Jill Young is seen as a child at the beginning of the film when she witnesses the death of her mother, Ruth Young (Linda Purl), and the mother of Joe, an infant mountain gorilla, at the hands of poachers led by Andrei Strasser (Rade Šerbedžija). Strasser loses both his right thumb and trigger finger to Joe, and swears revenge on the gorilla for the damage. Before she dies, Ruth tells Jill to take care of Joe, to which Jill agrees. Twelve years later, Jill has raised Joe who, because of a rare genetic anomaly, has now grown to a height of 16 1/2-feet (5 meters) and weighs 2,200 pounds (1,000 kilograms). As a result, the other gorillas won't accept him and both are now living in relative peace until a wildlife refuge director, Gregg O'Hara (Bill Paxton), convinces Jill that they would be safer from poachers if they relocate to the United States.

Due to a miscarriage of justice Willis Newton was in prison. Afterwards he worked on a farm and was in love with the owner's daughter. Their marriage was confounded when her father was informed that Willis had been a convict. Willis returns to his family's land and tells his mother how the farmer offered him to stay as a mere worker. Still upset he craves a chance to escape poverty and goes to town. Willis meets with two criminals named Slim and Glasscock in a western saloon. The proprietor is an Indian chief who got rich when oil was found on his land. Word is the chief would not have even been allowed to enter the saloon as a guest before that. Thus Willis learns that social climbing is possible for him too if only he happens to get to a lot of money. Now he will collect a great deal of money by robbing banks until he can purchase an oil well.

In 1798, Napoleon I has launched an invasion of Egypt. A frail and elderly artist, Jean-Michel Venture de Paradis (Michel Piccoli), has been commissioned by Napoleon to sketch the landscape and monuments of Egypt. French soldier Augustin Robert (Ben Daniels) has been assigned to keep Venture from being harassed by the other soldiers, but the unrelenting burden of this task soon takes its toll on Augustin. During an orchestrated drug bust at a marine loading dock, Detective Stan Zedkov (Michael Rooker) kills Triad lieutenant Peter Wei (Yau-Gene Chan). This film takes place two years after the first film. Zane Zaminski (the protagonist from The Arrival) is found dead in a remote Eskimo community. It is believed that he died of a heart attack. His broadcast to the world about the aliens is believed to have been a UFO hoax due to his dismissal from NASA (this despite Earth continuing to have record temperatures). As his death is announced on TV, five people receive envelopes with details of an alien invasion. This group of five consists of three scientists, Zane's step brother Jack Addison, a computer expert whom he has not seen in seven years, and a reporter named Bridget Riordan. They receive papers talking of global warming and of aliens terraforming Earth into a planet hot like their own dying world.
