La lecture d'un testament : un homme lègue toute sa fortune à sa fille Klára, au détriment de son autre fille Viktoria. Viktoria tient un établissement nommé « la Flûte verte », et voit sa sœur attirer les hommes, contrairement à elle. Vitoria décide alors de tuer Klára, en se procurant un poison indécelable qui la rendra malade et la tuera au bout de quelques semaines. Après avoir versé le poison dans le verre de sa sœur, déçue de ne pas voir de résultats immédiats, Viktoria en donne à un chien de sa maison. Mais son chat siamois Morgiana a peut-être bu à sa place. L’ingénieur Jindřich Beránek travaille au sein de la société Elektrojeřáby alors que sa femme Růžena, autoritaire et énergique, voire tyrannique, travaille dans un institut de recherche. La professeure Beránková invente ainsi un procédé qui supprime les rêves désagréables. Elle reproduit l’expérience avec une vache au cours d’une conférence, qui voit disparaitre un taon du rêve de la vache (les rêves étant retransmis… sur un écran de télévision). Mais le taon réapparait alors dans la salle, et échappe à l’attention des protagonistes. Jindřich Beránek trouve quant à lui une série de bandes dessinées, où la ravissante héroïne Jessie échappe à ses poursuivants en utilisant des gants anti-gravité. L’idée lui vient alors de mettre au point un procédé identique.

Set in Prague during the Nazi occupation, the film follows Dr. Braun, a Jewish doctor forbidden to practice medicine who instead works for Nazi officials cataloging confiscated Jewish property. All Braun wants to do is survive, but his pragmatic mentality is challenged when an injured resistance fighter stumbles into his apartment building. A quest for morphine leads Dr. Braun through his tortured city, where fear eats away at the social structure.

The story involves four teenage comrades who take a rowboat along a "river of time" that flows into a mysterious cave and emerges on the other side onto a strange, primeval landscape. The boy actors were Josef Lukáš (Petr, the main narrator), Petr Herrmann (Toník, who also narrates in part), Zdeněk Husták (Jenda), and Vladimír Bejval (Jirka). As they make their way upstream, they realise that they are travelling progressively farther back in time, and facing various perils as they do so (but learning much about prehistoric life in the process). The animals depicted in Cesta do pravěku were never shown interacting with animals of other periods and it is assumed that different parts of the river represented distinct time periods. The plot is somewhat similar to that of the novel Plutonia (1915) by the Russian palaeontologist Vladimir Obruchev, in which a team of Russian explorers enter the Earth's crust via an Arctic portal (a huge depression in the Earth surface created many millions of years previously by the impact of a giant asteroid, into which prehistoric animals had entered), and follow a river that leads them through a sequence of past geological eras and associated animal life. Some scenes in Cesta do pravěku recall Arthur Conan Doyle's 1912 novel The Lost World, with four male protagonists exploring a prehistoric world where they find evidence of native human habitation, are attacked by a group of enraged pterodactyls, witness a twilight fight between a carnivorous dinosaur and a herbivorous one, encounter a Stegosaurus up-close, and see one of their members (Petr) pursued by a Phorusrhacos.

In a Jewish ghetto in German-occupied Poland, a man named Jakob is summoned to the Gestapo office on a charge he broke the curfew. As the soldier who sent him there merely played a prank on him, he is released, but not before hearing a radio broadcast about the defeats of the German Army. As no one believes he went to the Gestapo and came out alive, Jakob makes up another tale, claiming he owns a radio – a crime punishable by death. He then starts encouraging his friends with false reports about the advance of the Red Army toward their ghetto. The residents, who are desperate and starved, find new hope in Jakob's stories. But it all ends as the Germans deport the people to their death in the extermination camps.
