In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. In 1957, Indiana Jones and his partner George "Mac" McHale are kidnapped in Nevada by Soviet agents under Colonel Dr. Irina Spalko. The Soviets infiltrate warehouse labeled "Warehouse 51" and force Jones to locate an alien corpse with a crystal skull, recovered ten years earlier. Upon its discovery, Mac reveals he is a double agent working for the Soviets. Jones staggers away and, still pursued, arrives in a model town at the Nevada Test Site, minutes before an atomic bomb test, and takes shelter in a lead-lined refrigerator. Jones is rescued, decontaminated, and arrested by FBI agents, who suspect him of working for the Soviets; and though freed on the recommendation of General Ross, who vouches for him, he is put on indefinite leave of absence from Marshall College.

Four years after the disaster at Jurassic Park, the wealthy Bowman family makes an excursion to the island of Isla Sorna during a yachting cruise. Their young daughter wanders off and is attacked by a pack of Compsognathus, but survives. The incident allows Peter Ludlow, John Hammond's nephew, to gain control of his uncle's company InGen, which is in severe financial straits after the events at Jurassic Park. Hammond contacts Ian Malcolm and explains that Isla Sorna is the island where the dinosaurs were engineered and nurtured before being moved to Isla Nublar, Jurassic Park's location. He also explains that after the park was shut down, Isla Sorna was abandoned during a hurricane and the dinosaurs left to survive in the wild, where they have been inexplicably thriving. Hammond asks Malcolm to join a team that will travel to Isla Sorna to document the dinosaurs in order to rally public support against human interference on the island. Ian initially declines but, after learning that his girlfriend, paleontologist Sarah Harding, is part of the team and is already on the island, he agrees to go.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania. Four years after the disaster at Jurassic Park, the wealthy Bowman family makes an excursion to the island of Isla Sorna during a yachting cruise. Their young daughter wanders off and is attacked by a pack of Compsognathus, but survives. The incident allows Peter Ludlow, John Hammond's nephew, to gain control of his uncle's company InGen, which is in severe financial straits after the events at Jurassic Park. Hammond contacts Ian Malcolm and explains that Isla Sorna is the island where the dinosaurs were engineered and nurtured before being moved to Isla Nublar, Jurassic Park's location. He also explains that after the park was shut down, Isla Sorna was abandoned during a hurricane and the dinosaurs left to survive in the wild, where they have been inexplicably thriving. Hammond asks Malcolm to join a team that will travel to Isla Sorna to document the dinosaurs in order to rally public support against human interference on the island. Ian initially declines but, after learning that his girlfriend, paleontologist Sarah Harding, is part of the team and is already on the island, he agrees to go.

The Hess family lives on an isolated farm in Doylestown, Bucks County, Pennsylvania. Graham Hess (Mel Gibson) is a former priest whose wife, Colleen, died in a horrific traffic accident caused by a town local, Ray Reddy (Shyamalan). No longer practicing religiously, Graham lives with his asthmatic son, Morgan (Rory Culkin), daughter Bo (Abigail Breslin), who leaves water glasses all over the house because of various reasons, and Graham's younger brother, Merrill (Joaquin Phoenix), a former minor league baseball star who never made it to the major leagues because he swung too hard and struck out too often. Graham discovers a huge crop circle in his field, reports of violent animal behavior have spread across town, and one of the Hess' dogs tries to attack Bo and Morgan, forcing them to kill it.
