In Thebes, Egypt, 1290 BC, high priest Imhotep engages in an affair with Anck-su-Namun, the mistress of Pharaoh Seti I. When the Pharaoh discovers their tryst, Imhotep and Anck-su-Namun kill him. As Seti's guards arrive, Imhotep flees while Anck-su-Namun kills herself, intending for Imhotep to resurrect her. After Anck-su-Namun's burial, Imhotep and his priests steal her corpse and travel to Hamunaptra, the city of the dead, where they begin the resurrection ceremony. However, the group is intercepted by Seti's bodyguards, the Medjai, before the ritual could be completed, and Anck-su-Namun's soul is sent back to the Underworld. Imhotep's priests are all mummified alive. Imhotep himself is sentenced to immortal agony, condemned to suffer the Hom Dai curse: having his tongue removed and then being buried alive with flesh eating scarab beetles. Imhotep is buried under high security, sealed away in a sarcophagus at the feet of a statue of the Egyptian god Anubis, and kept under strict surveillance by the Medjai, since if Imhotep were ever to resurrect, the entire world would be doomed.

Indy, Shorty, and Willie discover this and narrowly manage to escape on an inflatable raft and ride down the slopes into a raging river. They come to Mayapore, a desolate village in northern India, where the poor villagers believe them to have been sent by the Hindu god Shiva and enlist their help to retrieve the sacred Sivalinga stone stolen from their shrine, as well as the community's children, from evil forces in the nearby Pankot Palace. Johnny English is an inept MI7 agent with dreams of being their most trusted employee. After Agent One dies in a submarine accident (courtesy of English making a mistake on checking the submarine hatch code), the remaining agents are assassinated via a bombing at Agent One’s funeral (again courtesy of English's incompetence at security), leaving English as the lone survivor. English is assigned to follow a plot to steal the Crown Jewels, which are on display at the Tower of London. At the display, English is head of security, and meets the mysterious Lorna Campbell. The power is cut, and the jewels are stolen. During the chaos, English knocks out a security guard in the process and fights the "assailant" (himself). He later makes up a false description of the assailant to Pegasus. English and his assistant Angus Bough find the jewels were removed via a hole dug beneath their display case. The two follow a tunnel, confronting the two thieves Klaus Vendetta and Dieter Klein. The two escape in a hearse, with English trying to pursue them, but mistakes another hearse for the escape vehicle, crashing a funeral until Bough comes to his aid.

In 1558, the Roman Catholic Queen Mary (Kathy Burke) dies of a cancerous tumour in her uterus, leaving her Protestant half-sister Elizabeth (Cate Blanchett) as queen. Elizabeth had previously been jailed for a supposed conspiracy to murder Mary but has now been freed for her coronation. The film shows Elizabeth being courted by suitors, including Henry, Duc d'Anjou (Vincent Cassel), the future King Henry III of France and Poland, whom she rejects, and urged by William Cecil, 1st Baron Burghley (Richard Attenborough) to marry, which, as he states, would secure her throne. Instead, she has a secret affair with her childhood sweetheart, Robert Dudley, Earl of Leicester (Joseph Fiennes). The affair is, however, no secret from Cecil, who makes it clear that a monarch has no private life. Elizabeth deals with various threats to her reign, including Thomas Howard, 4th Duke of Norfolk (Christopher Eccleston); her Catholic cousin, Mary, Queen of Scots, who conspires to have her murdered; Mary's mother, Mary of Guise (Fanny Ardant), who brings French troops into Scotland to attack Elizabeth's forces when they invade.

The film begins in 1536 when Henry VIII (Richard Burton) considers whether or not he should sign the warrant for the execution of his second wife, Anne Boleyn: then, in a long flashback which takes up virtually the entire film, the whole truth is revealed. Starting in 1527, Henry has a problem: he reveals his dissatisfaction with his wife, Catherine of Aragon (Irene Papas). He is currently enjoying a discreet affair with Mary Boleyn, a daughter of Sir Thomas Boleyn who is one of his courtiers; but the King is bored with her too. At a court ball, he notices Mary's 18-year-old sister Anne (Geneviève Bujold), who has just returned from her education in France. She is engaged to the son of the Earl of Northumberland and they have received their parents' permission to marry. The King, however, is enraptured with Anne's beauty and orders his Lord Chancellor, Cardinal Wolsey, to break up the engagement.
