A family on their way to New Guinea is chased by pirates into a storm. The captain and crew abandon the ship leaving the family shipwrecked off an uninhabited island. Father (John Mills) and his two eldest sons Fritz and Ernst (Tommy Kirk and James MacArthur) salvage as much as they can from the wreck including livestock, tools, and even an organ. As they gather what can be removed from the ship, the pirates return and begin shooting at the ship. Fritz and Ernst begin readying the ship's cannon, but they only have one shot. Suddenly, the pirates turn around; Father has put up a flag indicating the ship is under quarantine and that there is Black Death aboard. The three men construct a tree house home on the island while the youngest boy Francis (Kevin Corcoran) investigates the wildlife and starts an impressive collection of animals including a young elephant, a capuchin monkey and two Great Danes rescued from the ship which they name Duke and Turk. Mother (Dorothy McGuire) prays to be rescued. The boys, particularly Ernst, also build inventions to provide modern amenities to the family such as drawing water and preserving food.

The movie centers on three flight crew members of a USAF Air Rescue Service HU-16 Albatross and various experiences in their collective pasts, told in flashback. Some have considered the flashbacks as tedious and boring, but the aircraft sequences are generally considered quite good, especially for fans of the Grumman Albatross. Richard Widmark plays Colonel Stevenson (the pilot in command); Yul Brynner portrays Master Sergeant Mike Takashima (the Pararescue specialist) and George Chakiris portrays the co-pilot, Lieutenant Gregg.

Several British and U.S. civilians, service members and merchant marines are stuck in a lifeboat in the North Atlantic after their ship and a U-boat sink each other in combat. Willi (Walter Slezak), a German survivor, is pulled aboard and denies being the U-boat's captain. During an animated debate, Kovac (John Hodiak) demands the German be thrown out to drown. However, the others object, with Stanley (Hume Cronyn), wealthy industrialist Rittenhouse (Henry Hull) and columnist Connie Porter (Tallulah Bankhead), who speaks German, succeeding in arguing that he be allowed to stay. Porter, initially alone in the boat, had managed to bring her luggage with her, and her primary concern at first is a run in her stocking. She is thrilled at having filmed the battle between the two vessels, but her movie camera is the first in a series of her possessions to be lost overboard in a succession of incidents.

Daniel Kintner (Daniel Travis) and Susan Watkins (Blanchard Ryan) are a couple frustrated that their hard-working lives do not allow them to spend much time together. They decide to head out on a scuba-diving vacation to help improve their relationship. On their second day, they join a group scuba dive. A head count is taken, and the passenger total is recorded as 20. Daniel and Susan decide to separate briefly from the group while underwater. Half an hour later, the group returns to the boat. Going by the tally sheet, the total comes to 20, though in reality, it is 18. Daniel and Susan are still underwater and have not yet realized that the others have returned. The boat leaves the site. Not long after, Daniel and Susan return to the surface and look for it. They believe the group will return to recover them in reasonable time.

The film begins with a view of the SS Claridon, as the narrator (George Furness, who also plays Third Officer Osborne in the film) states, "The SS Claridon, a proud ship, a venerable ship, but as ships go, an old ship. The luxury liner SS Crescent Star sinks in seven minutes after striking a rogue mine in the middle of the Atlantic Ocean, taking with her nearly all of the 1156 people on board. The story picks up 15 years after the original shipwreck. Gilligan has a nightmare about the island melting. The film then notes that far away from Gilligan's Island in an unidentified country (one may assume the U.S.S.R.), a military unit is monitoring a satellite that is experiencing technical problems. The scientists controlling the satellite activate a self-destruct mechanism to prevent the satellite from crashing to Earth, as it contains a disc that holds some very important, top-secret information. The metal disc from the satellite is not destroyed, instead making it through the Earth's atmosphere and landing at the lagoon, eventually being found by Gilligan.
