The story centers on a 7-year-old boy, Pepper Flynt Busbee (Jakob Salvati), who is devastated when his father enlists in the army during World War II. The title is a reference to Little Boy, the code name for the atomic bomb dropped on Hiroshima as well as a reference to Pepper's height. Pepper has an extremely close relationship with his loving father. It begins from the very moment he is born when his father cradles him in his arms and mentions how small he is. When Pepper is examined by a doctor the physician is asked if the child is a midget. However, the doctor says that the term is offensive and suggests that he is just a "little boy." However, when World War II begins, Pepper's older brother is declared ineligible for military service because of flat feet and his father joins in his place. Not long after his father leaves for war, Pepper hears the Bible verse, "Truly I tell you, if you have faith as small as a mustard seed, you can say to this mountain, ‘Move from here to there,’ and it will move" (Mt. 17:20), he becomes determined to get enough faith to bring his father home. Nevertheless, as his friend and mentor Father Oliver tells him, faith is useless to anyone who harbors hatred. The film highlights the tremendous hatred against Japanese-Americans that was rampant in America at this time. Father Oliver tells Pepper to befriend a Japanese man named Hashimoto. At first, the racism Pepper has internalized from society makes him hesitant to follow this advice, but as he gets to know Hashimoto, he begins to value their friendship and learns from Hashimoto to stand up to those who bully him about his height. The plot then takes a turn when Pepper's father is reported missing in action. Pepper's mother (Emily Watson) struggles to keep her family together in the face of these overwhelming hardships.

In Los Angeles in 1928, single mother Christine Collins (Jolie) returns home to discover her nine-year-old son, Walter (Gattlin Griffith), is missing. Reverend Gustav Briegleb (Malkovich) publicizes Christine's plight and rails against the Los Angeles Police Department (LAPD) for its incompetence, corruption and the extrajudicial punishment meted out by its "Gun Squad" led by Chief James E. Davis (Feore). Several months after Walter's disappearance, the LAPD tells Christine that he has been found alive. Believing the positive publicity will negate recent criticism of the department, the LAPD organizes a public reunion. Although "Walter" (Devon Conti) claims he is Christine's son, she says he is not. Captain J. J. Jones (Donovan), the head of the LAPD's Juvenile Division, insists the boy is Walter and pressures Christine into taking him home "on a trial basis".

Set after the events of the first film, Babe (now voiced by Elizabeth Daily) and his master, farmer Arthur Hoggett (James Cromwell), are given a welcome home parade after Babe's success as a "sheepdog". One day, Babe inadvertently causes an accident to befall Arthur, who ends up in the hospital. Esme is unsuccessful tending the farm on her own. A few days later, two men from the bank tell her she and Arthur have not paid their rent on time, and at the end of the month, Esme and Arthur will soon be evicted from their farm. Among the many letters from their fans, Esme locates one saying that if she enters Babe in a sheepdog herding contest, held at a fair far away, she will win a large amount of money. Josh (Tom Everett Scott) gets in to college on a scholarship, and Cooper (Mark-Paul Gosselaar) is assigned as his roommate. Cooper does little work and instead spends all the time partying and consistently fails his course, but his father continues to fund him through college. The normally studious Josh is led astray by Cooper's lifestyle and spends the first half of his first semester partying instead of studying, and consequently flunks all of his mid-terms. To his horror he then finds out that a condition of his scholarship is a passing grade average each semester, and that with his poor mid-term score he needs an A+++ (which is impossible) in all of his courses or he will lose his scholarship.

In a California forest, a group of alien botanists collect flora samples. When government agents appear on the scene, they flee in their spaceship, leaving one of their own behind in their haste. The scene shifts to a suburban home, where a 10-year-old boy named Elliott is trying to spend time with his 15-year-old brother, Michael, and his friends. As he returns from picking up a pizza, he discovers that something is hiding in their tool shed. The creature promptly flees upon being discovered. Despite his family's disbelief, he leaves Reese's Pieces candy to lure it to his bedroom. Before he goes to sleep, he realizes it is imitating his movements. He feigns illness the next morning to stay home from school and play with it. Later that day, Michael and their five-year-old sister, Gertie, meet it. They decide to keep it hidden from their mother, Mary. When they ask it about its origin, it levitates several balls to represent its solar system and then demonstrates its powers by reviving a dead chrysanthemum.
