Mushishi opens with Yoki and his mother walking along a mountain when a cliff suddenly collapses. This is followed by a nonlinear narrative that moves between the past and the present. A series of flashbacks reveal that only Yoki survived, coming under the care of Nui, who is a Mushishi (or Bugmaster)—an expert in Mushi, which are supernatural bug-like creatures that are invisible to most humans. She lives near a pond where there are two types of Mushi: a fish-like Ginko who swims in the darkness-like Tokoyami. Because Nui spent too long looking at the Ginko, one of her eyes and the color of her hair were altered by the shadow of Tokoyami. Eventually, Nui is swallowed by the Tokoyami. When Yoki tries to help her, he is also swallowed. Only by sacrificing one of his eyes and his memories is Yoki able to survive. He then renames himself Ginko because it is the only name he can remember.

In 1863, where an alternate nineteenth century Europe has made tremendous strides in steam-powered technologies, scientist Lloyd Steam and his son Edward have succeeded, after a lengthy expedition, in discovering a pure mineral water. They believe the water can be harnessed as an ultimate power source for steam engines (the main industrial engine of the time). An experiment in Russian Alaska goes terribly wrong, with Edward being engulfed in freezing gases, but results in the creation of a strange spherical apparatus.

A movie studio is being torn down. TV interviewer Genya Tachibana has tracked down its most famous star, Chiyoko Fujiwara, who has been a recluse since she left acting some 30 years ago. Tachibana delivers a key to her, and it causes her to reflect on her career; as she's telling the story, Tachibana and Kyoji Ida, his long-suffering cameraman, are drawn in. The key was given to her as a teenager by a painter and revolutionary that she helped to escape the police. She becomes an actress because it will make it possible to track him down, and she spends the next several decades acting out that search in various genres and eras.

Mima Kirigoe, the lead singer of the fictional J-pop idol group "CHAM!", decides to leave the group to become an actress, believing that the idol group life is a dead end job. Her first project is a crime drama series, Double Bind. Some of her fans are upset by her change in career, including a stalker known as "Me-Mania". Shortly after leaving CHAM!, Mima receives an anonymous fax calling her a traitor. She also finds a website called "Mima's Room", which features public diary entries that seem to be written by her that discuss her life in great detail. She brings the site to the attention of her manager, ex-pop star Rumi Hidaka, but is advised to ignore it.
