The story revolves around a struggle to determine which of Satan's (Harvey Keitel) three sons will succeed their father as ruler of Hell. Adrian and Cassius claim that Nicky's mother is a goat and torment him by controlling his body with their minds. The Archangel Michael (Paul Bettany) falls to Earth in Los Angeles and cuts off his wings. He steals a police car after a policeman is killed by another officer who is possessed. He travels towards the Paradise Falls Diner, near the edge of the Mojave Desert. Meanwhile, Kyle (Tyrese Gibson), a single father driving to Los Angeles, stops at the diner. He meets the owner, Bob Hanson (Dennis Quaid); Bob's son, Jeep (Lucas Black); Percy (Charles S. Dutton), the short-order cook; Charlie (Adrianne Palicki), a pregnant waitress; Howard (Jon Tenney) and Sandra (Kate Walsh) Anderson, a married couple; and Audrey (Willa Holland), their rebellious teenage daughter. An old woman (Jeanette Miller) enters the diner and begins taunting the diner's patrons. When Howard confronts her, she rips his throat open, screeches that they are all going to die, and climbs up the ceiling. Kyle shoots her before she can kill Jeep. Percy, Kyle, Sandra, Audrey and Charlie try to get Howard to the hospital but they are forced to turn back after passing through a swarm of flies.

Set in contemporary West Berlin (at the time still enclosed by the Berlin Wall), Wings of Desire follows two angels, Damiel and Cassiel, as they roam the city, unseen and unheard by its human inhabitants, observing and listening to the diverse thoughts of Berliners: a pregnant woman in an ambulance on the way to the hospital, a painter struggling to find inspiration, a broken man who thinks his girlfriend no longer loves him. Their raison d'être is, as Cassiel says, to "assemble, testify, preserve" reality. In addition to the story of two angels, the film is also a meditation on Berlin's past, present, and future. Damiel and Cassiel have always existed as angels; they existed in Berlin before it was a city, and before there were even any humans.

The video begins with shots of a vacant village, overgrown with weeds, and the concrete sarcophagus of a covered-over nuclear reactor in the background. As the music begins, the scene changes to a sci-fi-style nighttime military-style police raid on a cult. Futuristic flying troop transports crash through the windows of a tower topped by gigantic neon-lit eyes and occupied by armed defenders. The policemen exchange gunfire and grenades with cultists whose hoods depict an enormous eye. The victorious police begin to sort through the bodies of the cultists, two policemen find what appears to be a girl, lying unconscious, with large feathered wings on her back.

A long-running live radio show is in danger of being canceled by new owners of the company that holds both radio station "WLT" and the theater where the show is broadcast. The film takes place on the night of the show's last performance. The show has two visitors: an angel calling herself Asphodel (Virginia Madsen) comes to comfort the people who work on the show and to escort one of them to the afterlife, while "the Axeman" (Tommy Lee Jones), a representative of the new owners, arrives to judge whether the show should be canceled. He makes it clear that the show is not what he considers modern popular programming, and though he too is escorted by the angel, the show is shut down anyway. In an epilogue at the end of the film the former cast members are reunited at Mickey's Diner. Their conversation pauses as they are joined by Asphodel.
