High-school senior Peter Parker visits a genetics laboratory with his friend Harry Osborn and love interest, Mary Jane Watson for a school field trip. There, Peter is bitten on the hand by a genetically engineered "super spider". Shortly after arriving home to his Aunt May and Uncle Ben, he goes unconscious. Meanwhile, Harry's father, scientist Norman Osborn, owner of Oscorp, is attempting to preserve his company's critically important military contract. He experiments on himself with a new but unstable performance-enhancing chemical vapor that increases his speed, strength, and stamina. However, it also drives him insane and he kills his assistant, Mendel Stromm. The next morning, Peter finds that his previously impaired vision has improved and his body has metamorphosized into a more muscular physique. At school, he finds that his body can produce webs and his quickened reflexes let him avoid injury during a confrontation with bully Flash Thompson. Peter discovers he has developed superhuman speed, strength, the ability to stick to surfaces, and a heightened ability to sense danger.

American Splendor retrace la véritable histoire du scénariste de comics Harvey Pekar. Au début du film, celui-ci mène une existence plutôt morose entre son travail de documentaliste, quelques conversations sur tout et rien avec ses collègues et quelques connaissances, et sa passion pour le jazz, qu'il assouvit en recherchant des pièces rares dans les garage sales (équivalent américain des vide-greniers) ou les magasins d'occasion. C'est ainsi qu'il fait la connaissance du célèbre dessinateur de bande dessinée Robert Crumb, alors inconnu, qui est lui aussi collectionneur. Plusieurs années plus tard, alors que Crumb est devenu célèbre, Harvey lui soumet les story-boards d'un projet de bande dessinée basée sur sa vie, lui proposant d'en assurer le dessin. Crumb accepte, et contre toute attente, cette série intitulée American Splendor relatant une vie simple, banale, obtient un grand succès. Harvey Pekar acquiert ainsi une certaine célébrité aux États-Unis, dont les conséquences sur sa vie quotidienne sont présentées dans le film. En particulier, American Splendor lui permet de rencontrer sa future femme Joyce Brabner, qui écrit elle aussi des comics, et avec qui il va réaliser d'autres histoires autobiographiques, également intégrées en partie dans le film (notamment Our Cancer Year).

On the planet Krypton, using evidence provided by scientist Jor-El, the Ruling Council sentences three attempted insurrectionists, General Zod, Ursa, and Non, to "eternal living death" in the Phantom Zone. Despite his eminence, Jor-El is unable to convince the Council of his belief that Krypton will soon be destroyed when its sun explodes. A series of strange abductions have occurred in Gotham City, Central City, Coast City and Metropolis among others. Video footage suggests that Batman, a wanted, costumed vigilante, is behind the incidents. When a mysterious, burly, cloaked kidnapper abducts a woman, Green Lantern (Hal Jordan) arrives to confront the kidnapper and saves the woman when she is dropped from above. Green Lantern then attacks the kidnapper, revealing it to be a monstrous Parademon. The creature defeats Green Lantern soundly, and as he is about to be killed, Batman appears and attacks the Parademon, trying to interrogate it. The Parademon then attacks both heroes. They escape from the city's police and chase the creature into the sewers, where it charges a Mother Box and explodes. Batman and Green Lantern examine the box, deduce that it is of extraterrestrial origin, and decide to ask Superman for an answer. Another Mother Box, supplied by The Flash (Barry Allen) is being studied at S.T.A.R. Labs. Doctor Silas Stone, father of Vic Stone, deliberately misses his son's football game so he can study the box. Arriving in Metropolis, Batman and Green Lantern fight Superman—who has fought a Parademon previously and believes the heroes are working with it. The battle spreads over a portion of the city; it finally stops when Batman calls Superman "Clark". Superman uses his x-ray vision and recognizes Batman as billionaire Bruce Wayne. The three heroes then begin to collaborate. On planet Apokolips, Darkseid orders Desaad to begin an invasion of Earth in response to the superheroes' discovery of his plans.

In an alternate universe where evil usually triumphs over good and where the roles of the heroes and villains are reversed from their counterparts in the mainstream DC Universe, heroic analogues of Lex Luthor and the Joker (called the Jester) are attempting to steal a device, the "Quantum Trigger", from the headquarters of the Crime Syndicate. The pair trip an alarm but manage to secure the device. The Jester sacrifices himself to allow Luthor to escape and kills J'edd J'arkus and Angelique (alternate versions of Martian Manhunter and Hawkgirl respectively) with a radioactive bomb. Luthor is confronted by the remaining Syndicate members (Ultraman, Superwoman, Power Ring, Johnny Quick and Owlman) but escapes to the Earth of the heroic Justice League by activating a dimensional travel device.

Centuries ago, the Amazons, a proud and fierce race of warrior women, led by their Queen, Hippolyta (voiced by Virginia Madsen), battled Ares (voiced by Alfred Molina), the god of war, and his army. During the battle, Hippolyta beheaded her son, Thrax (voiced by Jason Miller), whom Ares forcibly conceived with her, who is fighting for his father. Hippolyta then defeated Ares, but Zeus (voiced by David McCallum) stopped her from delivering the death strike. Instead, Hera (voiced by Marg Helgenberger) bound his powers with magic bracers so that he was deprived of his ability to draw power from the aura of violence and death he could instigate, effectively rendering him mortal, and only another god could release him. In compensation, the Amazons were granted the island of Themyscira, where they would remain eternally youthful and isolated from Man in the course of their duty of holding Ares prisoner for all eternity. Later, Hippolyta was granted a daughter, Princess Diana (voiced by Keri Russell), whom she shaped from the sand of the Themyscirian seashore and gave life with her own blood.

In 1944 German-occupied Poland, 13-year-old Erik Lehnsherr is separated from his parents upon entering a concentration camp. While attempting to reach them he causes a set of metal gates to bend towards him, as though attracted by a magnetic force, before being knocked out by guards. Decades later, Senator Robert Kelly attempts to pass a "Mutant Registration Act" in Congress which would force mutants to publicly reveal their identities and abilities. Present are Lehnsherr, now known as Magneto, and the telepathic Professor Charles Xavier, who privately discuss their differing views on the relationship between humans and mutants.

Batman (Clark Bartram) corners an escaped Joker (Andrew Koenig), only to have the villain suddenly dragged off by an Alien. The Alien is, in turn, killed by a Predator, which Batman fights and defeats. Other Predators then appear just as more Aliens emerge from the darkness behind Batman. The film ends abruptly with Batman caught in between the two alien species.
